Issue regrading saving the protein-ligand complex

Hello Elaine, I have been trying to save a protein-ligand complex in pdb format with the command line,but i haven't successful doing so. I have tried using write, display, select command but nothing worked. Steps that i followed: Open the NoH.pdb file in chimera With command line: cd /home/Desktop/test/Cmd_Tango_Dock/OUT/1abe.pdb/tmpO9IqaJ viewdock rigid_ranked.mol2 "Dock 4, 5 or 6" combine #0,1.1 111_#name.pdb-I used this command to save my result. If you could tell me what mistake I am making in saving the file. python script for ligand preparation

Chimera source code

Hello Chimera Developer Team, I am Haleh, a PhD student at University of Toronto. For my research, I downloaded Chimera and tried to install and execute its bin file using my SSH terminal on the server (Compute Canada, Mist) which didn’t work due to differences in processing architecture. Chimera was built for Intel x86_64 CPUs, but I’ve been trying to run it on Mist which is a different architecture (IBM Power9). Now, I wonder if it requires recompilation of the source code or any recommendation to fix it. Thanks in advance for your support! Chimera assistance

Hello, I'm a first year PhD student with the University of Liverpool and I have a query regarding chimera. I'm trying to write some code which selects all the regions of a segmented map (.seg) and saves each region to its own .mrc file, similarly to how it works in the program but without needing to interact with the GUI. Dear chimera-dev Thank you for making Chimera open source and free to noncommercial use ! It is a great software ! The official website cannot download the binary executable programs for Linux_arm64. Building custom nucleotides

Hello! I am using the Build structure to create DNA duplexes with ATGC bases. However, I want to insert Ts that are slightly modified. I can go in and modify each T but I was wondering if I can make a modified-T “template” , assign it a new letter (say X) and then use it in the Build structure function. The backbone and base pairing rules of the new T would be the same. For example, I want to create a T that has an amino linker… Regards, Divita

Icosahedral lattice on a sphere

Hello, I use the command hkcage to generate an icosahedral lattice on a sphere: hkcage 5 7 sphere 1 However, this only expands the strict icosahedral lattice (ie when using sphere=0) radially to match a spherical surface. As a result, the sizes of the hexagons and pentagons are not the same. The effect would be very dramatic if the parameter sphere is larger than 1. I am wondering if the code can be modified to generate a truly icosahedral lattice on a spherical surface, or if that piece of code is open to access? Thank you and best regards, Wei

Problem with Matchmaker tool

Hi For some reason I'm not able to use the matchmaker tool to build a dimer model of the protein I'm studying. Here are the steps that I use: 1. I open twice the monomer model 2. Then I open the dimer template, then click on the Matchmaker tool. [cid:e618f45b-6ff3-4fa1-83ae-8a47ef3e3fd3] 3. In the Reference structure panel I click on the dimer template (1AV1) 4. In the Structure(s) to match panel I click on monomer#0 (Human Monomeric Apo A-I, the protein I'm studying) then click OK 5. Then I click on monomer #1 followed by OK But when I close the dimer template I get back the monomer not the dimer model of the protein. I'm not sure what I'm doing right. Thanks Tiglath

Hi Toni, That all sounds good. Yes the link you found is our svn source code for cages.py. Sorry, I accidentally gave you the https link which takes a password and allows checking in changes to the code. The additional options to the hkcage command should be no trouble. It will be pretty obvious how to add them in ChimeraX. In Chimera the code may be harder to fathom, but Colin can ask when stuck on anything. The user interface panel is the most work of what you describe. The current Icosahedron Surface tool in Chimera does not offer the hkcage options, just a plain icosahedron. The hkcage command was developed after that user interface and never got incorporated in. For that user interface window Chimera and ChimeraX will be completely different because Chimera uses the Tk window toolkit while ChimeraX uses the Qt window toolkit. I suggest giving priority to the ChimeraX version of that tool, although the plain icosahedron user interface has not been ported to ChimeraX yet. Possibly I can port it to ChimeraX making all the Tk to Qt changes as a starting point for Colin. Probably I would not have time to do that until mid-July. The Chimera icosahedron surface tool has a subdivision parameter that divides the facets into smaller triangles. The current hkcage does not support that and some extra code would be needed to compute such subdivisions of the hexagons, pentagons, .... Detecting Differences in Hydrogen Placement in PDB Files

I have two structures of the same protein with hydrogens placed by different programs, and I have differences in hydrogen bonding that I'm trying to explain. Adding a New Atom To AD4 parameter file

To whom it may concern, My name is Tram Danh, a student researcher under the Radiology Department at UCI. I have encountered problems as I tried to run AutoDock Vina for a structure with At (Astatine). The system said that the atom At was not assigned or recognized. I was told by an AutoDock member that At was not in the database so I would need to derive the parameter for At myself. I followed instructions, downloaded the default parameter file, and added At into that file. My current problem is that I am unable to save it in the "*C:\Program Files\Chimera 1.14\bin\Lib\site-packages\AutoDockTools*" without administrator's permission. Query regarding AMBER tool in chimera

I am a cytotechnologist in the east bay and I have also been independently doing programming and sofware development as a pasttime for many years. Recently I have published the beginning of a website devoted to molecular biology and related areas. I would like to know if I would be violating any copyright laws by adding links to Chimera tools and related materials. Also, I have written a tutorial on one way to use Chimera modeling. We would like to receive advice on what would be the best approach to help integrate the tool to be used and shared with the Chimera community. Would it be better to extend hkcage? Generate a new function? Integrate the function in cages.py? Generate a different python script? icosahedron with a T number

Hello, I have been playing with the icosahedron utility in Chimera. I really like this feature, especially with the sphere factor. The current routine uses a subdivision factor to represent the number of triangles on an icosahedral surface. However this lattice is not the same as we see in icosahedral viruses, which use a T number to designate symmetry. With a subdivision number, there are always hexamers on any edge of the icosahedron, whereas in the virus structure this is not the case. I am wondering if Chimera has an utility that can use the T number as the basis for building an icosahedron surface. Thank you. Hope everything is going well and stay safe! Wei
