trajectory smoothing

Dear all, I would like to make a movie from and MD trajectory and I need to smooth the frame. When i record the move it is flaky has any one there developed a script to do the average for image smoothing Many thanks Fatima

Chimera does not run

Dear Sir/Madame, I have recently installed Chimera on my computer which has Ubuntu 14.04 as OS. The followed the installation instructions of this link: https://www.cgl.ucsf.edu/chimera/data/downloads/1.6.2/linux.html I executed the chimera-1.10.2-linux_x86_64.bin file, added the symbolic link in /usr/local/bin/chimera, and the installation appeared to succeed. However, then I tried to run the program but the application was not able to start. There was no error message. It just runs a loading window for a second but then it is closed automatically. What should I do to be able to install the program properly? Chimera ESP values

Hello, I have generated structure images in Chimera and colored according to Coulomb ESP. I would like to export the ESP values so that I would have an ESP value for each residue in my protein. Will ChimeraX deal with data in Fourier space (MTZ format)?

Hi, I was just wondering whether reading MTZ files and calculating maps derived from them is on the cards for ChimeraX? This would have obvious advantages for crystallographers using the package, but also increasingly for cryoEM folks - I typically convert my EM maps to reciprocal space for use in Coot, and this has certain advantages - e.g. being able to perform operations in Fourier space (e.g. low pass filtering, B-factor sharpening) at the time the map is loaded. Export Scene, Mesh Surface, wrl

Dear Chimera, I would like to export a scene of 1PRH (PDB of Cyclooxygenase) with a surface mesh, in wrl format for import into Cinema4D. (Screen shot attached) I am able to import scenes with ball and stick, sphere, solid surface, ribbons etc, in this way without problem. However, the mesh doesn’t seem to be in the wrl file once imported. The ribbon is there, but the mesh is not, or the mesh is not imaging for some reason. Am I missing something, or missing a step? Running out of memory when recording movies

Hello, I am consistently running out of memory when recording long-ish movies (using the Animation tool) on a Macbook pro with 16GB RAM. Admittedly there are a lot of atoms in the model I am using (~120,000), but most are not displayed (only ribbons). Chimera is consistently crashing at about the 300 frame mark and looking at the activity monitor during the recording I can see memory pressure gradually increasing until Chimera freezes (which is generally not recoverable). Is there any way to reduce the amount of memory required for movie recording? Will deleting all undisplayed atoms help? Is there some way to perform these operations on disk rather than in memory (most likely a silly question)? Cheers, Oli.

Morph groups of maps?

Hello, In a situation where I have maps for two conformations, and I've extracted out domain specific maps in both cases, is it possible to run morph maps on both groups of maps simultaneously? Or is there any way to apply color zone to the trajectory generated by morph maps? I would like to generate a morph map movie where the map is colored by domain throughout the morph, and can't figure out how to do so. Cheers, Oli

Joining models question

Hello, I am trying to join the two models attached to this sequence. I have used the sequence selection code in atom specifier: #1:559.a@C #0:2.a@N Where model #0 is YFP and #1 is PcPs. When I go to join models, the Apply button is not accessible. Can you indicate if I am doing something incorrect in the selection of the C and N atoms? Thank you for your time. Kyle Dr. Kyle J.
