Save session for movie

Hello: I am carrying out the analysis of MD for a ligand wandering through a protein. Specifically following the pathway through the trace left by the centroid of the ligand. Apparently the "save session" doe not work for movie. I.e., I stopped the movie (with the centroids drawn at the various steps) at a certain step, then "save session" destroyed the graphics and only alpha-numeric appeared on the terminal. Is there a diffent procedure for such a case or only "save image"? This would greatly limit what could be done by reorienting the protein, coloring, labeling, etc. thanks francesco pietra

Space Navigator on Linux

Dear all, I am trying to use a 3DConexion SpaceNavigator with chimera in my linux machine. I have installed the SpaceNavigator drivers and they work properly with the manufacturer test tools (xcube and xvalue). Althought I am running the last chimera release, when I open chimera it does not "see" the device. Should I do something special when I start chimera or once it is open in order to use the device? why is Chimera so slow?

Hi All, First off, I'm fairly new to Chimera, and so far I'm very impressed with the functionality. Thanks for the great tool. I am embarking on a fairly intensive comparison of a dozen or so structures and I'm running into some serious performance issues. I have an older Mac Pro with dual 2.66GHz Intel Xeon processors, 14GB RAM, ATI RadeonX1900 w/512MB VRAM and Chimera (1.4.1 build 30365). I've got 3 PDBs loaded up and have calculated surfaces for all three with a vertex density of 20 (perhaps too high? but I need accurate values for the solvent-excluded surface for particular residues). With 2 models and 2 surfaces things start to slow down a bit, but are manageable. With 3 models and their associated surfaces I can't even rotate the view at all. Even if I only show one residue and residues with 5A. It's as if Chimera is doing all the behind the scenes calculations to rotate all the surface triangles and atomic coordinates that aren't even being displayed. Is there something I'm missing? Is it it unrealistic to set my surface density to 20? Any advice? Thanks, Scott

X-server segmentation fault on launching chimera

Hello: Having upgraded Debian Linux i386 squeeze release from kernel 2.6.30 to 2.6.32 everything works except X-server segmentation fault on launching CHIMERA, build 30282 of last March 29. I have successfully recompiled CHIMERA, last Apr 14 build, on the updated Linux release, to no avail. I need the experimental builds for features not included in the stable release (centroid trace in movie). To compare, another graphic program, GIMP, can be launched correctly. Below - between *** - the final part of "Xorg.0.log" reporting troubles. Before that, the log is identical to when X-server is working properly. If you run "uname -m" in a terminal, it should print x86_64 if you have a 64-bit version of Linux. xfowarding not working in new chimera

My older version of chimera x forwards with no problem; from the about ucsf chimera window its beta version 1 build 2064 2004/12/15 for linux2 We have upgraded the 32 and 64 bit version which run fine locally. but when we run from another computer with ssh either with -X, -Y, -XY , -o ForwardX11=yes frankel@graphics1 we always get a crashe after trying to do something (e.g fetch a pdb) with the same genral error message frankel@graphics1:/home/frankel 102% /programs/chimera-1.4.1-x86_64/bin/chimera X Error of failed request: BadRequest (invalid request code or no such operation) Major opcode of failed request: 144 (GLX) Minor opcode of failed request: 181 () Serial number of failed request: 5374 Current serial number in output stream: 5379 (serial numbers may differ between runs) Can this be fixed? (We suspect it's a mesa library problem). Also when running nx client, even the old version of chimera from crashes. I'll have to get the error message later, but does anyone have experience running over nx client? we've gotten pymol, and vmd to work. thanks Ken Frankel

Analysis of dihedral angles

Hi all, I'm a new Chimera user. I'm performing some molecular dynamics with a more or less simple system with Amber,and now that I have them done, I would like to analyze some specific data,like changes in a dihedral angle during the dynamic process, or distances between pairs of atoms. If I select several dihedral angles in Chimera and I play the dynamic movie, I can see these changes, but is it possible to get a table of results that shows the value of this angle for each step of the dynamic process? surface holes

Hi Guy, When you surface some subset of atoms in Chimera, Chimera still considers all atoms in the same "surface category" as the subset for purposes of computing the surface -- it just doesn't show the surface of the atoms not in the subset. So for example if you ask for a surface on a single residue Chimera doesn't make a surface that completely encloses the residue -- the surface is "open" where the residue connects to the rest of the molecule. Similarly, a single chain of a multi-chain molecule may not be completely enclosed if Chimera considers other chains of the molecule to be in the same surface category. That is what has happened here. Chain A (the protein) and the chains C and D (the nucleic acid) have been classified into the same surface category (main). To get the enclosed surface that you want you need to put chain A into a surface category of its own and surface that.
