Nonetheless, I'm cc'ing this to the chimera-users in case any others have thoughts. In an old posting to chimera-users, Elaine Meng provided a Fortran program to compute the radius of gyration: http://plato.cgl.ucsf.edu/pipermail/chimera-users/2009-March/003648.html I've attached a Python script that will print the center of geometry and radius of gyration from that center in Chimera's reply log. Run the script simply by opening it with File->Open. fly command

Is anyone else having issues with the fly command lately? Seems like since RC 1.5ish flying to a savepos ignores the # of frames it's set to fly over. i.e. fly 50 in (where in is a saved position) does the fly in one frame, appearing the same as fly in or fly 1 in Additionally fly in 50 has the same effect. Has anyone else run into this? I have a few saved sessions i'd like to animate, and the older versions are having none of it. Suggestions? ~Rebecca

Rotamer copying

Hello there, I have a question regarding MODELLER in Chimera and the ability of chimera to adjust the model using some inbuilt features quickly(i.e. automatically, instead of interactively) Firstly, I am trying to model the "holo" form of an enzyme with known apo-form structure. I did this usinig the two independent domains of the apo form as a template (in a bid to get the domains accurate) and for the holo-form closure I used a very similar homologue that has been solved in the holo form. The results were good and I got a decent model that had closed up like the homolog. However, I noticed that in the model a lot of the sidechains have not been modelled with the right rotamer. This is odd, as I gave it the two independent domains as a template, so it had all the information it needed to get that perfectly right. Either way, this means, I need to manually "copy" the rotamers from the apo form onto the "holo model", which is time consuming. I know from the homolog that only two or three residues in the active site change rotamer upon apo-holo conformational change. So, I just want an easy way to edit the rotamers in the holo-model to copy the rotamers of the apo-form for all residues. Is there an easy way to do this, is it possible to this with a script? I have no idea how to script, mind you! Ahir

associating multiple structures and sequences

Hi, I am writing a custom extension based on MultiAlign Viewer that highlights regions in a multiple sequence alignment based on numerical values stored in an external file. I modified the RegionBrowser.py script, and added a function that works just like "showSS". It works fine for one structure and sequence combination. However, I am trying to associate multiple copies of the same protein structure and its sequence. So, the structures are identical and so are the sequences in the sequence alignment, but each copy represents different information. My problem is that the sequences in the alignment viewer dialog box are highlighted in a random fashion. And, I want the sequences to be highlighted in an ordered fashion starting from first sequence to last sequence since we want to be able to map the highlighted regions back to the external file. Is there a way to control the order in which the sequences are highlighted in the alignment viewer dialog? Or is there a way to get the model # associated with a particular sequence and using the model # to highlight the alignment viewer? I would highly appreciate your help. minimization with nonstandard atoms

I was hoping to minimize a homology model containing two heme groups. To understand how I might do this I have been starting with the known structure 1a6m. As suggested in the documentation I begin with Dock Prep and calculate charges etc. To my surprise Chimera alpha version 1.6 (build 34702) actually assigned charges to the heme. The problem is with the minimization itself. Within Minimize Structure I turn off all of the Dock Prep steps and simply try to minimize the structure but get an error,"Element Fe (atom #0:154.A@FE) is not currently supported". I was assuming the charge calc was going to be the hard part but now I am stuck at this subsequent step. Is there something I can do to get the heme atoms recognized or is this simply not possible? Manipulating representation during MD movie

However, I would need to ask on the graphical representation at given frames (i.e. frame 60) so that the system changes (i.e. change the representation en stick or add a given label). Is there a way to do so directedly? Or should I go for a command file? In this case, how would I mix the MD movie with my own succession of events? Coloring electrostatic potential

Hi everybody, I'm using SiteHound for ligand binding identification sites. I'm comparing the highest affinity sites for two superimposable receptors. I'm attaching an example where the sites favourable to protein 1 are shown red, whereas those for protein two blue. I've opened in Chimera the file that contains the red and blue clusters (difference.pdb) as well as the corresponding potential file (potential.dx). I used the Volume Viewer to different affinity areas but had .... no luck. Any help would be greatly appreciated Best regards George

selection based on ring names

I want to do the rmsd comparison only on the ring, but the names of the atoms forming the benzoxadiazole ring are different in both the ligands. stereo with zalman monitor

Dear colleagues, I am trying to see stereo images with chimera (candidate version 1.6 for mac) using a Zalman monitor ZM240W which works OK with COOT, which is connected to an iMac. As far as I know, I have to select (within the camera mode) the option: row stereo, right eye even (or odd). However, none of these options provided stereo images. If I select sequential stereo (or reverse sequential stereo) I see the image flickering, as expected, but this is not synchronized with the zalman glasses. Selecting equivalent surfaces

Hi, I am opening up a viperDB file of a T=3 virus in Chimera. I want to select the 60 equivalent copies of a protein, so that I can change their color together. I am able to select selecting each of them separately. Is there a smarter way to do it? Also, after I rotate the view, is there a command to reset it to the default. Right now, I am "undoing" the move, but it can be a pain if I have moved the model a few times. Thanks, Ankush.

I would ask for something really simple, just apt for text notes. Currently, I create text files with the same name than sessions but with .txt extension, however I think it would be useful to have this built-in in Chimera. Hi Forbes, Pedantically speaking, the single-colon (e.g ":532") syntax takes a residue sequence number afterward, whereas the lesser-known double- colon syntax (e.g. "::ala") takes the residue name. Now, as a convenience, if you type something that is not an integer after the single colon, then it assumes you mean the residue name and switches over to interpreting it like the double colon does. dear chimera users, i can defined named selections and they work under the select menu. however, i canNOT use the command line to select them; e.g., i have 4 named selections 0a,0b,1a,1b dis 0a | 1a works sel 1a NOT working sel :1a NOT working (said selection cleared) i like to be able to select multiple named selections and further apply filters on them; e.g., "select 1a and 1b and atoms=side chain atoms" how do i accomplish this? as always thank you very much. fred

Biology infrastructure at the XFEL

The European Molecular Biology Laboratory (EMBL) and the European X-ray Free Electron Laser (XFEL) at DESY, Hamburg, Germany, have a keen interest in the development of FEL-based applications in structural biology. Within this framework the EMBL, together with international collaborators from Russia, Sweden and Germany, propose to construct a biology infrastructure at the XFEL facility (expected completion in 2016) to enable biological experiments using the high brilliance, ultrashort pulse duration and high repetition rate coherent X-ray radiation. The proposed biological sample infrastructure facility will provide: - support to the international life-science community in generation and handling of challenging samples in immediate proximity to XFEL instruments. - appropriate selection, quality control and evaluation of samples, including correlative imaging, immediately prior to XFEL experiments. - standardized technology for data interpretation, including computation and validation of structural models. Minimisation error

Hi, I get a minimisation error - Atom type "Br" is not supported by MMTK - when trying to minimise a PDB that contains a bromonaphthalene covalently bound ligand. I have read the post by neelagiri.d at gmail.com and note the Cl substitution does make this work but my Br is part of the molecule and so GAFF/Antechamber should be able to handle it I thought? Hi, This is the way I got it to work, I exported Chimera scene to VRML (.wrl). Next you need blender. You can download it from http://www.blender.org/download/get-blender/ Then Open Blender. In the upper right corner in the Scene section right click on Lamp and delete it right click on Cube and delete it right click on Camera and delete it Save this file so you don't have to do this every time. I called mine empty_blender_file.blend Either open empty_blender_file.blend or continue from above and read in the the .wrl file from Chimera File -> import->X3D Extensible 3D (.x3d/.wrl) this reads in the file In Blender you need to delete the three lights that came in from Chimera called TOPO, TOPO.001 and TOPO.002 In the upper right corner in the Scene section right click on TOPO and delete it right click on TOPO.001 and delete it right click on TOPO.002 and delete it Now you need to move around the viewport to get it centered In the upper right corner in the Scene section click on the Viewport then press number pad 0 Press the cube icon below the Scene section Now in the transform section move the location x,y,z. When you have it the way you want it is ready for export. File->export->collada (.dae) Done. This file will read into iBooks Author and have somewhat uniform lighting. By the way, .dae files can be opened an checked in Preview. Its easier than going back and forth into the iPad, since you can rotate the image in Preview. Hello, I've tried generating several Collada dae files via Meshlab from stl files exported from Chimera and consistently get: The 3D file “benzene.dae” wasn’t added. The scene couldn’t be loaded. I've tried very simple ones as above and more complex ones such as 1CRN.pdb with no success. I also tried generating an xsd file and then converting to dae via Meshlab and got the message: The 3D file “2HHB.pdb.dae” wasn’t added. The files assets could not be consolidated Perhaps the iBooks Author isn't ready to handle these sorts of files as of yet. Chris

Hi Damien, You would use the "movie" command to control the recording. That is, your script would include movie commands to start recording before the coordset command, stop recording, and then encode into movie file. HDMI connection to 3D-TV and Chimera

Hi, Has anyone tried running Chimera in a system where the monitor is a 3D capable TV connected with an HDMI (version 1.4a) cable? In principle the synchronization signal for the 3D-glasses should be transmitted along the image through the HDMI cable to the TV, like in 3D blu-ray players. Morph conformation: Starting all movies in the same time

Creating a single pdb file from multiple pdb files

Hi It is possible to create a single (preferably weighted) protein structure (pdb file) from two or more related protein structures (pdb files)? I guess that this would be something like creating a single (weighted average) of NMR ensemble structures but using any chosen pdb file. Thanks for any help! Regards Steven

show viewdock models via command line

Hi Alex, We don't have plans for the "Chimera Lite" you describe, but we do have some plans that nonetheless may be of some help. One thing we have right now (in the 1.6 daily build) is "WebGL" export [under File...Export], which modern browsers can show directly without any plug-ins (though many browsers currently need to have this cutting- edge capability explicitly "turned on" by the user, see: get.webgl.org) This may be more convenient than showing VRML. The generated HTML file, when shown in a browser, supports the normal "embedded trackball" Chimera mouse motions for rotating and scaling. We are actively working on improving the performance of exported WebGL, but it still can be slow for large systems. We also intend to leverage WebGL further and implement a subset of Chimera directly as HTML displayable in modern web browsers. This will take some time to get going and even then display of trajectories is doubtful. Procedure for modelling a homo-dimer?

I'm familiar with the steps required to model the structure of a single chain but I'm not sure how to alter the procedure for a homo-dimer.. Hello, Can you please explain how the inertia axis is calculated in: Tools -> Structural analysis -> Structure Measurements -> Define Axes when one uses the 'Selected atoms' and 'Mass weighting' option? Formally one can define three principal axes of inertia for an object, but only one axis seems to be calculated. save / restore camera angles

I'd like to be able to manipulate things at various angles and be able to return back to a fixed camera view for when I want to save an image. I want to take a series of images with things colored differently, but they won't look quite the same if I have to manually try to move the camera each images. Does that make sense?
