Error "No MMTK name for atom "H" in standard residue “G""

Dear Chimera Community Members, I am facing an error while minimizing a protein that have 5’ terminal phosphates attached to it. Chimera is showing the warning that AMBER is unable to parametrize the phosphates and if you do not delete it, 0 charges will be assigned to it. I selected the option not to delete it but then it throws error[1] on the following step. I am pasting my log below [2]. Thank you for helping me to understand this. Hi Stephen, In Chimera, you can write the current transformations of models to a file with "matrixget" and apply transformations from those matrices by reading the file with "matrixset." <http://www.rbvi.ucsf.edu/chimera/docs/UsersGuide/midas/matrixset.html> It doesn't have anything to do with Euler angles, though. Not sure if it suffices for what you want to do. To send a question for all staff to see, it is best to use the mailing list CC'd here. For ChimeraX, there is similar stuff in the "view matrix" command and saved "positions" files. issue with heme minimization

Hi, I have an issue with heme minimization, Fe atom leaves a heme plane. I saw at least one user had the same issue and got help to solve it ( https://www.cgl.ucsf.edu/pipermail/chimera-users/2019-July/015972.html) I could try the protocol described there, but I don't have the heme.defattr file. I hope you can help me with it too. I have attached a pdb file with this issue.

PDB saving

Chimera Developers, I am working on a research project modeling and experimenting on biomolecules and I have just started using Chimera but whenever I am trying to save a PDB, it says that my permission is denied. Is there a way that this can be fixed? I am currently using a school computer and there are certain restrictions may be put in place so that might be the problem as well. Question regarding saving protein-ligand and docking in Chimera

Dear Sir or Madam, I did molecular docking to find the protein-ligand interactions using Chimera. Now I am trying to save the results of docking ( I took the screenshot here) in a text file and save the structure of protein-ligand in pdb file so I do the analysis using Pymol. When I click on file--> save pdb a page appears where I have to select which models to be saved. ( I took the screenshot of the page here) but when I select ligand, protein and docked options all tigetehr, the program gives me error in saving the files. I appreciate if you help me and let me know how I can resolve it and save the protein-ligand structure in best binding site in pdb so I do further analysis on this. Saving relaxed system in pdbqt format for Vina

However, I am not able to find a way to save the relaxed system(relaxation performed in UCSF Chimera) in pdbqt format. how to set initial threshold when opening a mrc

Hi, When I open an .mrc map, Chimera will show the map with an initial threshold. But the initial threshold is not so good, so I changed it to high value with the scale bar in Volume Viewer. I want to save the map, so that when I open the map again, the initial threshold will be the high value, not the lower one. How could I do this? Best, Shuo

Hi Elaine, Sorry about the subject. Just realised I forgot to add one after I hit send. I’ve tried autodock vina (not through chimera) and it works. However, I would like to automate both the receptor and ligand preparation steps and docking process and it seems to me that chimera is capable of it. Is there a help page that contains the command to turn off those options (Ignore chains of non-standard residues and Ignore all non-standard residues). The help page you provide doesn’t seem to provide a command that I can used in a docking script. However, the docking process ended prematurely after the receptor.pdb (the RNA molecule) file is made. Please find attached a screenshot of the reply log. I'm suspecting the error comes from the receptor.pdb file made by chimera. Please find attached the screenshots of receptor.pdb files for a RNA molecule and a protein molecule. The receptor.pdb for protein has the column for residue names parsed correctly (e.g. "THR") but not for the receptor.pdb for RNA (e.g. "G" which I believed should be " G"). Why is molmap changing the grid spacing and origin of simulated map

Hello, I am using molmap to simulate cryo-em density maps from protein pdb file. I follow the two steps outlined in Chimera tutorial (http://www.cgl.ucsf.edu/chimera/docs/UsersGuide/midas/molmap.html#onGrid) I first create an empty map with specific size, grid spacing, and origin. vop new #1 size 116,96,152 gridspacing 1 origin -99.0,-39.0,-58.0 Then simulate the pdb file on the empty map using the option the grid spacing molmap #0 3 onGrid #1 the resulting simulated map has grid spacing changed from 1A to 2A and the origin coordinates are also changed to half the values I provided. This does not happen with all cases. The following commands work perfectly and generate a simulated map with grid spacing of 1A vop new #1 size 78,88,121 gridspacing 1 origin -32.73,-28.64,-63.42 molmap #0 3 onGrid #1 I can re-sample the map to obtain 1A grid spacing, but it adds extra work (I doing this to 100s of examples) and seems to affect the resolution of the simulated map. Chimera, Modeller, and socket modules

Hello, I'm attempting to do some loop refinements using Modeller in Chimera while making use of Modeller's parallel job feature to use multiple CPUs. When I run the scripts directly through python's IDLE interface, it works. However, when I attempt to run a custom script including parallel jobs directly through the Chimera interface, I receive an error stating that I'm missing a socket module. I've contacted the Modeller help email and they referred me to you after suggesting I replace the mod9.24.exe with python.exe in the "Modeller executable," but that didn't work. In fact, it froze my Chimera. I've attached copies of my scripts and the error I get. Any assistance appreciated. Thank you.

User-defined graphics in chimera: NMR tensor plotting

Hello, I have a question about improving user defined graphics in Chimera. For background (maybe not necessary for answering): I’m working with nuclear magnetic resonance and MD simulation, and so I want to plot dynamically averaged spin-spin (H–C) dipole tensors, obtained from MD, on top of the corresponding H–C bonds. I’ve been relatively successful, but while one has a very high-resolution picture of the molecule itself, the tensors themselves are visibly triangulated. How I get this plot: Each tensor is expressed first in spherical coordinate (theta, phi, r). In python, I run Delauney from scipy.spatial on theta and phi to get a list of vertices that can be used for triangulation of the tensor. Then, for each tensor, I convert theta, phi, and r into cartesian coordinates, shift the center so that the tensor sits on top of the correct bond. Finally, I create a .bild file where I write out each triangle using the coordinates and vertices. Tensors have negative and positive values (red and blue in the plot), and so I only take triangles for which r for all vertices is positive, and then in a second step, take only triangles where all vertices are negative. This all gets written to the .bild file, and then opened in chimera on top of the molecule (see picture). The question: The result is certainly acceptable, however, there is clearly a quality difference in the molecule rendering vs. the tensor rendering (obviously, because the tensors are just made of triangles that I’ve created in python). Is there a better way to bring the surface data describing the tensors into chimera that would then allow usage of some sort of smoothing within chimera for a nicer image? (And possibly with a relatively simple data format….) Thanks for your help! Cheers, Albert Smith

On installation of Chimera linux version

Dear All, Fromhttps://www.cgl.ucsf.edu/chimera/download.html I have downloaded thechimera-1.14-linux_x86_64.bin, and have tried to install it exactly based onthe accompanied exact "Instructions”. After the installation completed, Igot to the bin folder, and try to launch chimera with ./chimera. However her俄 it says the installed/UCSF-chimera64-1.14/lib/python2.7/lib-tk/Tkinter.py was not configured for mypython. How to fit an atomic model into a topographic height volume

Dear Chimera developers, I am a research fellow who works at Frederick Biophysics Laboratory and working on an image processing project. I used Chimera to generate a topographic height volume data from a single plane image. You can find the attached file and use a command following to generate the topographic surface. % topography #0 height -40 smoothingIteration 5 But there is no option for me to fit the atomic model into the surface height volume by using Fit in Map tools. Can someone help me figure out what’s the issue? Is that possible to fit an atomic model into a height volume created by a single plane image or just simply need multiple planes? Thanks in advance. Hello Please how do I prevent chimera from renumbering my protein residue sequence in cases where I am working with a pdb structure that does not cover all the residues? For example, the attached pdb protein file (5trf.pdb) was downloaded from the pdb database with the first 9 residues missing. The first residue in the pdb structure is the 10th residue and this was numbered accordingly but whenever I upload such structures on Chimera, the numbering of the residues tend to scatter because chimera automatically numbers the first residue in the structure as 1, just as it appeared in the attached mol2 file. Please how do I avoid/correct such Thank you.

Cannot dock molecule to targeted region?

Dear all, I am trying to fit an antibody molecule to the cryo-EM density map for an antigen-antibody complex. The related files can be found at the following link https://drive.google.com/drive/folders/16ELIDsUxiNwRGp9ely2SRn-zjAdHCudH?us…. I first segmented the map ("emd_22158.map") and get the segment map ("emd_22158.seg") in chimera. Then I selected the regions corresponding to the antibody and use the "Fit to segments" tool of chimera to fit the antibody molecule. The "image1.png" shows the inital antibody postion and the expected docking postion in the segmented complex density (indicated by the red arrow). However, the antibody molecule cannot be fitted into the selected target region after this operation, but moved to the position shown in "image2.png (only the target regions are shown). I have tried to ungoup and regroup the target region to make its overall shape more simial to the antibody, and place the antibody into the region and ajust its orienation, but whatever I tried, the results are the same: the antibody will move to the position shown in "image2.png" after performing the "Fit to segments" action. I wonder whether it is impossible to dock the antibody to the expected position with chimera or there is anything wrong with my operation. Could you help me with this issue? Minimized Structures vs. Unminimized

My question is if it's possible to tell the energetic difference between a minimized structure vs. an unminimized structure. Coordinate bond problem

Hi! I have had problems minimizing the structure of a molecule that contais cordination bonds. Chimera does not recognizes the bond. The structure is a BODIPY, and its characteristics is the coordination bond between Boron atom and one nitrogen. Can you help me to minimize mi structure? is there in chimera any option to select coordination bonds? When i tried to minimize it, i selected that the boron atom is tetrahedral and subtituents but, with the following conditions to select dis not work for me. Problem opening Chimera "vop zFlip" mrc map in CADD MOE

Hi I opened an MRC file in UCSF Chimera 1.13.1 and used the "vop zflip" command and then saved the flipped map. The original map opened in CADD MOE, but the flipped map would not open. Is this a known issue? Just wondering if there's a solution. Hi, I've been using chimera (Platform: Windows; Chimera version: 1.12/build 41623) for my research purposes and it has been a great tool. But now I have encountered an issue when providing the executable location. When I select the opal web service, it shows that the website is down. Alternatively, when I select the local pathway for vina.exe, chimera indicates that the running failed. Can I kindly get assistance to resolve this matter as soon as possible? Thank you. Chimera launches multiple instances on Mac OS X Catalina

Hi, After upgrading to Mac OS X Catalina, Chimera now launches a new instance of the application every time I open a new file. Previously, if I for example double-clicked an MRC or PDB file, it would open in the existing instance of Chimera; Now, it launches a new instance each time, which pretty quickly leads to me having 20+ copies of Chimera running simultaneously. Has anyone else encountered this and found a way to revert to the original behavior? Cheers Oli

For analysis, I want to have a PDB file of let's say with the first docked ligand in chimera which I did with autodock vina. I was able to save and open it in chimera. But the receptor and the ligand are both having the same name which I am using to save my PDB file. How can I change the names of receptor and ligand in the PDB file so that it is considered as different molecules in that particular PDB file. Server maintenance

Hi all, The servers that usually host the Chimera web site and web services will be undergoing maintenance Monday and Tuesday of next week (August 10/11), but we have jury-rigged a temporary solution that should allow the web site and services to continue to function through the maintenance window. Nonetheless, do not be shocked if the site/services wind up being down on those days. Also, mail to the Chimera mailing lists and Chimera bug reports will be not be fully processed until the servers fully come back up on Wednesday. Such mail/reports will be accepted but spooled during the maintenance window, and delivered afterward. Dear all, I am trying to learn preparing publishable figures of cryo-EM protein structure. The orignal figure (a) has plenty of structural detailed, and the helix can be clearly seen, but the images I prepared do not like that and look ugly. Help in protein minimization

Hi, I'm doing protein minimization using Chimera 1.14However, I'm not sure if something was wrong with my structure or the software as it takes hours to run, the software is not responding and sometimes the structure went missing after running. Splitting, addh, save only saves secondary structure for first model

Hi, It a multisubunit complex such as 2ast, Chimera will indicate it's better to split the model to add the hydrogens. However when after split and adding hydrogens I would like to save as 1 model which I can do but then I only get the secondary structure helices and sheets for first model. You will see there should be around 20-23 total "HELIX" for all 3 structures A,B,C in total (authors split continuous helices for some reason). However I only get the helices and sheets for model A (159 residue protein) when "saving multiple models in a single file". Is this a functionality request so that all HELIX from all models are included after split as in the original PDB file? Brian JHU

To the Chimera Team, Hello, my name is Harrison Helmick, and I am a PhD student in Purdue University's department of food science. I hope that you all are doing well. I am interested in developing more relationships between bioinformatic models and end use properties of foods, helping us understand and predict characteristics like emulsification, gelling, denaturation, etc. I have been using Chimera to run molecular dynamic simulations, as well as analyze the protein structures and compare those to experimental properties. I'd like to see if there are predictable functional differences based on intermediate steps of denaturation of common seed storage proteins used in food. I have found Chimera to be super interesting and helpful in terms of my learning so far. One of the characteristics I'd like to quantify is the change in secondary structure over the course of denaturation. I would like to have a script that returns the number of residues that are identified as the basic secondary structures so that I can graph the relative proportion of these structures of the course of the simulation. I'd also like to see which helices and strands are being degraded first, and I will compare that to their relative surface accessibility. The way I have gone about this is to use the Chimera command per frame scripts KSDSSP, sel hex, and writesel to attempt to generate files for each frame. With a short python code, we could loop over the files to see which residue numbers disappear first and the progression of the destruction of helices, strands, etc. I haven't been able to get the dynamic file writing to work though, so I always write over the original file instead of saving it as a new one. While I could probably figure out the dynamic file writing, this seems inefficient, and I was wondering if you all had a better script this process. Hello, It has been only a few weeks since I first started learning Chimera 1.14 (build 42094) on a Linux64 system with X11. I hope my experiences will help you improve both Chimera and ChimeraX. Earlier today, I reported a situation which results in an unexpected handling of a "divide by zero" bug. I am using the experience to also learn some Python. I am sure there are better ways, but I edited your playmorph.py code to record an animation with a morphing sequence played in reverse. I admit that I still do not understand the different coordinate systems used in Chimera. I have a question which can simply be answered using a ruler, but I am hoping there is another more elegant solution. "2D Labels" arrow ends are specified as a percentage of the screen width and screen height (range 0.0 to 1.0). I would like to draw an arrow whose end (x,y) is specified with precision. After I can specify the windowsize Is there a way to request the "window-screen" coordinates of a specific atom-spec? This is useful, because if I have set the windowsize then I can simply divide the coordinates by the window dimensions to get the desired end for the arrow. Many thanks, Stephen

Setting a unique torsion to a specified value

Dear forum, I am new to chimera. I have been building and modifying several structures using command-line, and have been successful except for setting a specific torsion to a specified angle. The torsion is not phi, psi, etc. I thought I could define the torsion as a specific attribute using an attribute assignment file and defattr. In my model, the torsion is ":1.A@O3 :1.A@S1 :1.B@O2 :1.B@S2", and I would like to set it to a value of 15. So, my assignment file would be (?): attribute: MyTors match mode: any recipient: atoms :1.A@O3 :1.A@S1 :1.B@O2 :1.B@S2 15 Then from command-line I would use: defattr MyTors Is this correct? Hello Everyone, I have a .pqr file generated using the APBS website and I want to calculate the electrostatic potential for each atom of the proteins using this. I did this using the surface analysis --> Coulombic Surface on Chimera. As part of my current research I am supposed to write a code on python for the same but when I compare the results, I am getting different results. Crystallographic Map Expansion

Hi, I am trying to open a map generated by microED. I generated a SigmaA map in coot based on an fcf file generated by SHELXL (see attached). I can open it in Chimera and things look reasonable. I am wondering if it is possible to expand the density map beyond the boundaries of the available box using the crystallographic symmetry? Additionally, I am a bit confused by the size of the box. I would have expected it to have the dimensions of the unit cell or the asymmetric unit, but it does not appear to be either of those. The map does appear to be scaled properly. Any help would be greatly appreciated. How to avoid ”designate file type“ while opening a file

Hi, When I click on “file”, then “open”, no matter what types of files I am opening, there would be a window asking me to “designate file type”. This window came up very recently on my Chimera 1.13. Interpretation of fitmap translation vector

Hi, I am trying to implement a python script that takes a rotation matrix and a translation vector from Chimeras' fitmap output, and applies those rotations and translations to particle 2D projections from electron micrographs. I have successfully applied the reverse rotation, getting 3D reconstructions that are almost aligned, except for the translation. I am having problems interpreting the values of the translation vector (4th column from fitmap output matrix). According to information I found online the units of this vector are angstroms, but the length of the translation vector output by fitmap would put my density near the edge of the particle box. My interpretation of the tranlation vector is the following: original_position + trans_vec = new_position. For example, I have two densities (box size 264^3, angpix correctly set to 1.15Å), both near the center of the box, fitmap aligns them with what is clearly a small translation after rotation, yet I get the following fitmap output, with a translation vector of length >180Å: > fitmap #1 #0 search 50 Found 34 unique fits from 50 random placements having fraction of points inside contour >= 0.100 (50 of 50). Issues using chimera

Hello, I am a new user of chimera on MacBook Pro and have been working through the tutorials. In a few sections of the tutorials, it says to ctrl-doubleclick an atom/bond/etc. to get a context menu. I am able to ctrl-click to select as well as shift-ctrl-click to select additional items, but when I attempt to ctrl-doubleclick with my trackpad it behaves the same way as a ctrl-click. Because of this I’ve been unable to complete some of the tutorials. I have not been able to find a solution to this online or in the mouse preferences of chimera. Is there a setting I can change to allow double-clicking on chimera, or is there another way I can show the context menu? Question about missing segments/pseudobonds

Dear colleagues, hope your fine well. I have a question about the pseudobonds/missing segments, what those missing segments really mean?. After I performed some docking analysis (using auto dock vina), I used ViewDock to evaluate the results, but I noticed some dotted lines between some atoms in the molecule, so I went to PseudoBond Panel and realized that this dotted lines are missing segments. So I did not understand if this missing segments are a truly chemical bond, or what are they? What would be its importance or relevance for my structure? Hi Agata, Yes, I was describing using Ctrl-click to add a contour level at a negative level, using the Volume Viewer GUI, in addition to the one at the positive level that was already shown. You can have multiple contours at different levels at the same time, as shown by multiple vertical bars on the histogram. You can also do it in a single command, e.g. volume #1 sdlevel 3.5 sdlevel -3.5 Or via alias alias ^map_sig volume $1 sdlevel $2 sdlevel -$2 map_sig #1 3.5 I hope this helps, Elaine ----- Elaine C. Rama Plot generation for PDB with multiple Models

However, when I use the “Ramachandran Plot” in the model panel it creates a single plot for each model. Meaning 100 separate windows open. H-Bond Parameters

Hello Sr./Ms., I'm using UCSF Chimera to analyze the hydrogen bonding of some structures of mine, in this case a system of three sulfuric acids. When I attempt to analyze this structure by changing the "Relax constraints by:" :[cid:d0a4e474-33c9-4d74-84c4-5b6b7101e390] The bond on the left gets eliminated before the bond on the right, even though by calculating the angle with the Angles/Torsion tool, between the O--H-------O of each hydrogen bond, I get an angle of 146.337 for the bond on the left, whereas for the angle on the right I get an angle of 144.189. It should not logically cut off the hydrogen bond on the left before the one on the right since the left hydrogen bond is shorter and straighter. Thus, I'm wondering why is chimera cutting the left angle off, and also is there a way for it to automatically display what chimera finds is the bond angle without using the angle/torsion tool? I've also tried different combinations of 3-4 atoms to get different bond angles, but no success in determining this difference. By adjusting the H-bond constraints by trial and error, the bond angle difference appears to be about 1.603 degrees according to what chimera automatically finds: [cid:d86dc3ee-58f1-4911-8cc2-a92268240a94] Any help is appreciated, Luke

Solvent Exposure of Amino Acids HELP

Hi! I hope this email finds you well and healthy. I have a question regarding relative solvent excluded surface area (relSESA) calculations using Chimera. I am able to calculate the relative solvent excluded surface areas of residues using the following Chimera guide: https://www.cgl.ucsf.edu/chimera/docs/UsersGuide/surfnorm.html. Although I am able to perform the calculations and get an output, I am having trouble understanding those values. I would have expected lower relSESA values to mean more residue exposure to solvent (surface residues), and high relSESA to mean less residue exposure to solvent (buried residues). Is my interpretation incorrect? Are lower relSESA values are to be interpreted as lower exposure to solvent (buried residues) and higher relSESA values as more exposed to the solvent (surface residues)? I would really appreciate any help or insight on this matter considering that I have been trying to figure this out for the past week. Hello All, I'm hoping to get some inset in setting up a preset for New Surface. Ideally, I'd Like it to do the following: Firstly, I'd like to open the surface with a predefined Level -0.05 -> 0.05 (regardless of range) (The value set in volume viewer) Secondly, I'd like to set the color of the surface to Red for Negative and Blue for Positive Lastly, I'd like any additional surfaces opened in the same session to have the above parameters as well. Questions regarding measuring distances between atoms

Hello, My name is Yoel Sitbon and I am a Phd student at the University of Miami. I started using chimera recently and I am running into a couple problems. Hopefully, you can help. 1. I keep getting this error (please see picture attached). While it doesn't interfere with what I am doing in terms of analysis, it does pop up every 5 seconds. Is there any way to fix it? 1. I am using PDB file 5TBY, and I am trying to measure the distance between residues I788 in chain B and A57 in chain D. I am able to do that. However, when I mutate the residue 57 from Alanine to Glycine, the program cannot measure distances as it cannot locate atoms at 57. When I try to mutate to cysteine, it works. Do you know why it is not allowing me to perform this? Thank you for the help, Yoel.S

Dear Chimera, Chimera sequence-structure associations appears to be limited to one association per model. Is this right? and if not how do you modify this? E.g. with a model PDB structure containing 3 chains A,B and C you could open the multialign viewer and align the three sequences corresponding to A B and C. However, it appears that only one of the three sequences in the multialign viewer can be associated with their respective chain in the structure. You could change the association but it seem that you cannot add more associations. Here is a view of the associations dialogue windows. Assigning id to a chain with no id

Hi, I need help with chimera. In my pdb I have a chain with no id and I want to assign it a new id. I tried using 'changechain' command but I am getting error messages because I don't have any specific from-chain id. Difference in alignment of cofactor between Chimera and ChimeraX

Hello, I am trying to reproduce an alignment I had previously done in Chimera in ChimeraX with matchmaker command. The protein alignment between the two programs is the same, but in ChimeraX the active-site cofactor of the matchstruct isn't aligning appropriately to the refstruct cofactor and is unreasonably placed in relation to even its own protein. In Chimera the two cofactors align nicely. The two structures I am trying to align are 3U7Q and 5N6Y. Thanks in advance for any assistance you can offer! Chimera add H to NAD

Hi, I have an NAD coming from a PDB file. When I add H to it, Chimera has issues with the nicotinamide ring. It isn't seeing the ring as aromatic. I've saved the NAD without adding H as a .mol2 file and tried to edit it so that it would be seen by Chimera as being aromatic, but it is still adding 2 H's to some of the C in the ring that only should one. I've attached the mol2 file that I've edited. I've also tried to edit the .mol2 file where I've changed the C in the ring to C.2 and changed the bonds to double bonds (e.g. N1N, atom 36, and C2N, atom 37, have a double bond, C2N also has a single bond to C3N, and C2N is assigned C.2, but when I add H Chimera still puts two H on C2N). I can add the H and then delete the extra ones in Chimera, but then the bond angle for the remaining H is wrong. Ideally, I'd get Chimera to see the system as aromatic. But I'll take any input on the best way to start with a structure like this and get Chimera to create something that is close to NAD. Thanks! Peter Palenchar

Chimera Molecular Dynamics

Hello, I have recently started playing around with the MD tool in chimera, however I have noticed something odd. I set up the simulation and begin running it however, upon completion of the initial minimization I reach the "MMTK updated coordinates" step and heating.nc files appear on the desktop. However, after this point the application has a (not responding) and there appears no be very little usage of the CPU. I am unsure if something is going wrong or I have to simply wait longer as I see no indication of any pending process or status. I am running Windows 10 and the CPU is a AMD Threadripper 3960x.

Hi Gabriella, Euler angles are not rotations about x, y, and z. Rotations about x,y,z and also Euler angles are generally not very useful for explaining relative orientations of domains because they are hard for a person to comprehend and depend on the coordinate system. It is particularly tricky because the order of the rotations matters, for instance, a rotation of 30 degrees about x followed by 30 degrees about y is different from 30 degrees about y followed by 30 degrees about x. So usually just the total rotation about the axis of rotation is reported and that is what Chimera tells you, If you still want Euler angles or x,y,z rotations Chimera does not produce those and you will need to find other software to do it. New instance opened with each new map

Hi, Since I installed the 64-bit UCSF Chimera version for Mac Catalina (10.15.5) each time I open a new map, a new instance of UCSF Chimera opens instead of opening the map in the same instance. Could you help me find where the setting is to change this so that by default all new maps and models opened (via double clicking icons) is done in the same instance of Chimera? (I tried re-installing/ restoring all factory settings and deleting my /Users/user/.chimera/preferences file, but still by default, a new session opens for each map). Thanks so much! Melody

Dear Chimera community, I am visualising a tomogram segmentation with Chimera, the format of the file is .mod and has been obtained with the IMOD software. I would like to get a voxel map from it : a volume with integer values, for ex. '0' for background, '1' for membrane, '2' for filament. Output file format needs to be .mrc or .em. Hi, I am not able to find the minimize feature function in ChimeraX-1.0. Is there an equivalent to the regular Chimera version, which is to be found under Tools ==> Structure Editing ===> Minimize Structure? Also. Are you able to move a PDB file ligand molecule around while keeping the other receptor PDB structure stationary/in its place in ChimeraX-1.0? Modeller function and MD function in Chimera 1.14

Daer whom it may concern, Hello, I am a graduate student trying out several features in Chimera for structure prediction. I write to you due to repeated problem during my use of Chimera function. I currently made a slight alteration in one residue of my protein. I have named it as a another residue, other than an amino acid. Then, I tried going to Modeller function so that the program will predict some energetic difference resulting in a structural modification. However, whenever the function ends, my helices and beta sheets are all converted into loop regions.Therefore, I only selected the loop region of my protein and made it go through the Modeller. Now, the modification was only shown in the loop area, but my alteration in an amino acid residue has been cut off. The residue was nowhere to be seen. I guess the Modeller made it go away. Next I tried selecting all the loop regions except the residue that I made the change and started Modeller, hoping that the altered residue will not be cut off. However, I got a result of it getting cut off again. Overall my question could be summed up into the following three: 1. Is there any way making Modeller function to have my altered residue not changed but have the program go through? 2. Is there a way for refining my protein in the helices and beta sheets area? Modeller function seem to change all of those into loops, and showed excellent prediction in the loop region. 3. Do you recommend any other function for my purpose? I built a PTM residue into one of my amino acid and want to see some predicted structure alteration. Thank you so much for your time. Managing window visibility through scripts?

Hi, I have made scripts in which various models are rendered by mavConservation taken from different alignments. As the scripts proceed, the multialignment viewer windows remain at the front, and I haven't been able to figure out how to bring the main molecular graphics window back to the front (except by clicking). I am aware that the problem would go away if I made the whole thing into a movie, but I would like to run the script in our research group meeting and leave the displayed models available for manual rotations. Are there commands to bring windows behind or in front of other Chimera windows? I run the production version of Chimera 1.14 under Windows 7. Bottom menu is super small

Dear Sir/Madam, I have installed *Chimera-1.14-win64.exe* on my laptop (Windows 10) in order to work on the protein structures. The structures look good, but the bottom menu is super tiny as I can’t see the buttons there at all ! Please look at the following picture (red arrow on that) and let me know how can I solve this issue? I tried different compatibilities by changing High DPI Scaling Override. In this way, I can increase the size of bottom menu but it adversely affect the quality (resolution) of protein structure images! Please help me with this issue. Multifit waiting too long for Opal server response

Hi, I am using Multifit for the first time and wondering if a few hours are not long enough to wait for a server response. The task panel shows from the beginning the status as 'waiting for response from Opal server'. I read on the paper (2011) about Multifit that "The typical running time is about 20 min for assemblies with tens of thousands of atoms", which is the case. I wonder if it is not running yet and it is queued in the server, or if it takes a long time depending on anything that I might have set up wrongly. Could anyone help me to figure this out?
