Hi Dave, Yes, exporting surfaces from Chimera in Wavefront OBJ format does not include colors for multi-color surfaces. You have to export VRML, X3D, Povray, or Renderman formats for that. I know some people export to VRML then convert to OBJ with other software for import into Maya, but I have not seen any case where they carried the Chimera colors into Maya. If you figure out how to do that I'd like to hear about it. Hi Damien, For a more reliable response, please send mail to chimera-users(a)cgl.ucsf.edu rather than to me directly -- sometimes the others know the answer when I don't, and sometimes I'm away from work. Chimera doesn't provide a way to just choose some set of residues and give them any chain ID you want. It can reassign chain IDs if you are merging models, for example if you had two models that were both chain A, it could combine them into another model with chains A and B. However, I can't think of how that process could be used to do what you want in this situation. I've come across a few PDB-editing web servers, but I don't know which of these might do what you want. You may need to use SPDBV for pre- processing in this case. WriteDMS with cofactors?

Hi All, I seem to have trouble with the dock prep procedure for molecules with cofactors, specifically NADP+. I cannot figure out how to write out the surface of both the protein and cofactor together. I can do this with the standalone DMS program using the "-a" flag. Am I missing something? I am using pdb 1el3 as a test and trying to redock the inhibitor I84 back into the complex. I completed the tutorial using 1abe and this was very valuable in learning how to prep molecules with DOCK. program loading problem

I previously had the latest release version of Chimera running on RedHat. Last week I ran the RedHat updater, and now Chimera will not load. When I run the program executable, the splash screen comes up, saying "Loading Tix" then the splash screen goes away. I've tried removing the Chimera directory and reinstalling the program, to no avail. Any suggestions or assistance would be greatly appreciated. -John Means

Hi, I am trying to use pdb files to generate surface models (using multiscale models) to convert to .obj files for use with Maya software. I keep getting the same error and can't decide if I'm just not using the command appropriately or if the is something else wrong with the files. Any ideas? Gap between C=O mainchain bond and supersmooth ribbon

Dear all, I want to represent the C=O bond that chelates an ion in my structure and the rest of the prot in ribbon (supersmooth). I don't want the carbon explicitly represented but yes the bond and the oxygen with a ball and stick representation. Following a previous post, I have two copies of my model. One is represented in ribbon. In the other one, I have the oxygen in bs and for the bond I did "bonddisplay always #1:22@C,O". It does pretty much what I want but I see that in many cases I have a empty gap between the end of the bond and the ribbon. Something I don't want. Is there a way to remove this gap? Or should I always represent the carbon also (something I find less esthetic that the other option). Some less convenient alternatives: - use Build Structure (under Tools... Structure Editing) to build out the D- side chain manually. Note the resulting bond lengths and angles are approximate. - open another structure that contains the D- amino acid, match the backbone atoms of the residue you wish to substitute, write out coordinates "relative to" the first structure, then manually edit the PDB file to substitute that sidechain for the one originally in the structure. Issue with surface modelling using Chimera

Hi there, I'm in the middle of using Chimera to analyze my protein model and want to look at the predicted surface. I cannot get it to show the whole surface: a few tracts of ribbon structure pepper the model. I selected all from the drop down menu, and waited until the whole model was highlighted, and then set it to show surface. When I select the regions which are not showing up, and try to surface model them individually, it does not work either. Is there any solution, or some reason why this would happen? The tracts are between 2 and 5 amino acids long. Attached is an image (jpg) of the problem I'm describing. Thanks for your help in advance, Leiah Luoma

Importing Midas within non-Chimera python installation

Hello, As part of a larger python-based project I'm working on, I need to do automated image generation with Chimera. How can the Midas module (no need for any gui components) be imported into a non-chimera installation of python? I think this is a little more complicated than just setting the PYTHONPATH to point at the chimera files, because of the compiled shared objects. For example, my attempt at importing Midas (after adding CHIMERA/share to the PYTHON PATH) raises: /home/dbryant/CHIMERA/share/Midas/__init__.py in <module>() /home/dbryant/CHIMERA/share/chimera/__init__.py in <module>() <type 'exceptions.ImportError'>: libgfxinfo.so: cannot open shared object file: No such file or directory Currently I'm using a non-gui daily build of Chimera for 64-bit Linux and calling the chimera binary via the shell (which works), but I need to be able to pass parameters to the script being run at the command line. Another chimera bug fixed by updating the graphics driver! However, when I started up Chimera it aborted with the following two error windows: Microsoft Visual C++ Runtime Library Runtime error! Hello, I just wanted to bring up a related issue: the sequence alignment you get from MatchMaker is not a fully structure-based alignment. If the sequences are fairly easy to align, this is not an issue, but when sequence identity is low, you may want to generate a structure-based sequence alignment with Match->Align after superimposing the structures with MatchMaker. More explanation... by default, MatchMaker: (1) generates a pairwise sequence alignment using standard methods. Some structure information is used at this step because the alignment score includes both residue type (alanine, arginine, ...) and secondary structure (helix, strand ...). (2) uses the sequence alignment to fit the structures. At first all columns are used, but iterating the fit discards the columns where the structures match poorly in space. If there are sections of the alignment that are wrong, the iteration process tends to exclude them from fitting, resulting in a good-looking superposition. Therefore, a successful and correct superposition (as determined by eye) does not mean all the parts of the sequence alignment are right. If the sequences are similar enough that you don't think errors in the MatchMaker sequence alignment are an issue, saving the residue pairing and RMSD header (which for pairwise is simply the CA-CA distance) directly from that alignment is fine. If you are getting into the twilight zone of sequence similarity, I suggest running Match->Align on the superposition, then proceeding with that second sequence alignment instead. structure matching

Hello all, 1) I have to superimpose two protein structures based on sequence matching say prot1 and prot2. Precisely matchmaker. My prot1 is a cryo electron microscopy structure, the structure is not continuous, it has missing residues and hence its pdb contains 3 Chains. My prot2 is a crystal structure, having one chain. I need your suggestion in superimposing these two structure wherever the sequences are matching. What i tried: I opened pro1 pdb and changed all chain names as A ( it contains chain A,B,C). Then i tried to superimpose with prot2, but matchmaker doesn work. 2) when i open molecules one by one, i need all the molecules appear in the center of the chimera window. How to set this in chimera. After opening the first pdb, when i open the second one, it is invisible. Thanks, Bala

save image with --nogui

I'd like to load some pdb files, change the view/colors/representation/ etc., and save the resulting view as an image. If possible, I'd like to do this in the background without the GUI. This doesn't seem to work. Reverse of AddH

Hi: Is it possible to remove all hydrogens by command, without intervening manually on the pdb file? I have to rmsd the starting (no H) pdb with the final structure after MD (with H). AddH command to the starting structure would place H not optimized, while MD has also changed the C-backbone conformation. Thanks francesco pietra

chimerians, I want to calculate the solvent accessible surface area for each atom and write it in the pdb file, kindly tell me how to do it. This is something i used to do with GRASP. it calculates the sasa for each atom and it can be written as a pdb file with sasa in the last column. Thanks, hve nice weekend Bala

Hi Bala, The program areaimol in the ccp4 package will do just that (i.e. generate a pdb file with the sasa value in the b-factor column). Multiscale model of RNAP : fibrous aspect

Dear Elaine, I used the Multiscale Model tool to create a low resolution surface of the PDB 1L9U (TAQ RNA polymerase). The attached image is what I got with a resolution 4 : a fibrous structure. So, I wonder what such a fibrous aspect means or whether it means the tool has some difficulties to create the surface with this specific protein ? Thanks for your help Damien

How to refer to Chimera in a Newsletter

Hello... I am writing a newsletter for the SER-CAT synchrotron beamlines sector 22 at APS - the newsletter is called the "SER-CAT Spectrum" and is distributed primarily to beamline users. I have included a simple protein drawing produced by CHIMERA and indicated that the drawing was produced by CHIMERA. Should I include a trademark symbol or perhaps a copyright symbol after the name? how to quickly delete several markers

Dear Chimera developers & users, I am visualizing template matching results of volume data in Chimera, and I have to discard hundreds of false positives matches, represented as markers. Now I select some markers and then delete the selected markers from the Volume Path Tracer menu. This is quite slow, and for me it would be really handy, if I could delete (all linked) markers just by clicking (one of them) them. Maybe "delete markers with mouse" feature could be added to Volume Path Tracer module? Or is there already a faster way to do this? Thanks a lot in advance for your suggestions! Dear all, thank you for the very nice software. I continuously like it. I have the following problem. For different molecules, I would like to know what are the transformation that link them. I can do for example match #0 #1 matrixget - From this matrix I have the rotation information and the translation information. I would like to extract the angles. For that I need to know what convention you used. I guess those are Euler angles (?), but I need to know what is the order of rotation xyz, xzy... Finally how do you get ride of the gimbal lock problem if you use Euler angles. Thank you for your constant help. (Sorry if this question is a duplicate) many greetings julien

The slab representation of nucleic acid under Depiction is not working. I made the following settings *show backbone as* atoms/bonds, *show sugar as* atoms/bonds, *show base* as slab. You could select only atoms in charged functional groups and then limit H-bond detection to that selection. Example commands to first select by atom type and then find the H-bonds: sel O2- | O3- | N3+ | Ng+ findhbond selRestrict both saveFile ~/mydir/myfile If the subunits of interest are different chains in the same model (same input file), you could then postprocess the output (for example, with "grep" on unix) to count only those between the chains. If each subunit is opened as a different model, you could add "intramodel false" to the findhbond command. Sequence vs Sequence plot using minrms....

Hi all I run minrms with defaults values on my two proteins and I was able to obtain many useful alignments. But when I load the results on chimera, it doesn´t show me the sequence vs sequence plot. Is there any particular way to do that? Or there is any special minrms command (option) to obtain this? All the other plot were right (rms vs sequece and the alignment plot). Match -> Align used with a pair of homodimers

Hello chimera friends: I am trying to get a structure-based sequence alignment for a pair of homologous proteins that are homodimers. If I proceed as described in the tutorial and in the 2006 BMC Bioinformatics paper, by first using Matchmaker, then using Match -> align, the Match -> Align fails to produce a reasonable alignment. The sequence identity from the Matchmaker output is 26.5%, but only 1.0 % from the Match -> Align step. If I delete the second monomer from each protein, Match -> Align works quite well. However, it seems like this alignment won't take into account any differences in the tertiary structure between the two proteins. That is, I think I want the global alignment of the whole dimer for the structural alignment, since the active sites is are at the interface. Any suggestions? I'm using version 1.2540, and my two proteins are PDB codes 1ds7 and 1nox (1nox dimer built from BIOMT matrix in Chimera and hand-edited to be 1 model with A and B chains). Thanks yet again, Eric

It was a bad idea. What Jason initially suggested (save left-eye and right-eye) should work. What I have to manipulate images is only gimp, with which I am not very familiar. But it seems to have the capability of arranging the two saved files so as to get a stereo effect. I'm pretty familiar with Chimera but I had a question regarding the letter notation of amino acid atoms when you scroll over them. Here are some examples: His370 (NE2) Ser102 (CB) Ser102 (N) Asp327 (OD1) Asp327 (OD2) Glu322 (OE2) My question is, what do the letters in parentheses mean, what do they correspond to? For conveying depth, you can also try adjusting the clipping planes in the Side View. If you put the back one closer to the atoms, the depth cueing "fog" will be more obvious. Depiction... Render by Attribute), which would also color the actual molecular surface but not the planar cap where it is clipped. Then, select the atoms and use Color Zone (also under Tools... defining a putative binding site

Hi: I need to define a putative binding site for a smaller protein upon a larger one. The task is creating a table of likely interactions between residues of the larger proteinseparated by less than 5 A from those of the smaller protein. Deriving from molecular dynamics, all residues for both proteins are in the same pdb file, alongside lipid, water, etc. I wonder whether the most appropriate way is to separate in two different pdb files the lines belonging to the two different proteins. Then: sel #0:20,30-40,55 & #1:1701-1793 z<5 where "0" is the larger and "1" is the smaller protein. If OK, can the results be obtained in a table form? Thanks francesco pietra

As you found, Actions... Color and the "color" command set the atom colors (otherwise you would not be able to make different parts of the same model different colors). If you already colored the atoms of a model, you can "uncolor" some or all of them to reveal the model color using the command "~color". Another way is to choose "Actions... Color... from editor" and then click the "No Color" button in the Color Editor. (The Color Editor can be found in the menu under Tools... surface view of large file in chimera

Hello, I am trying to show a large file by surface view in chimera. But I found that the structure lost the detail and the surface was smoothed. I guess there is a sampling problem for large file. Is there any way to view the large file at the original resolution? Thanks. Guiqing

hello, Is there a way to fit a density map to a pdb rather than a pdb to a density map ? Or in other words, that in the end of the fitting procedure the map would move to best fit the model rather than the other way around. thank you, Keren Lasker.

Dear chimerians, Sorry if this question has been asked before. Where can i fix the default parameters for chimera. I explored the preferences option in favourites menu and set chose some preferences. In addition to that I want to the following like setting the color of carbon atoms as green as default setting the color of hydrogen atoms as white as default setting some macros setting the command line option when the chimera starts up (every time i go to favourites and click command line to invoke it) and other settings something like the configuration file used for vmd (.vmdrc ). stereo view

Hi: I would greatly appreciate advice about the following requests (between "".."") by the referees (interaction between two proteins; graphics by chimera): 1) "there is way too much wasted black space in figures". As the complex of proteins is elongated along one axis, I found it unavoidable to have wasted space around. Perhaps using a white background in the hope that white is less offending than black? Or is it a way to tailor the background according to the shape of the object? 2) "a stereoview might be helpful for better understanding". How to fulfill this request with chimera I have no idea. 3) "a molecular surface representation of the docking site would be useful". I read on passing about molecular surfaces on this forum. Is that feasible for the highly complex situation of 3D perspective with so many atoms at different "layers"? Thanks indeed for answering francesco pietra

Currently residue labels are anchored at the centroid of the displayed atoms, whereas sometimes it would look better if they were anchored at the alpha- carbon. I've previously created a bug report about this. Longer term we would also like them to be movable with the mouse, but that also can't be done currently. Animating a C-alpha chain trace

Hi Matt, A Python script can make a chain trace movie with density display that adds one residue at a time. I've attached an example script and movie. I used the today's Chimera daily build that has a nice 1-layer transparency option. That won't work in earlier Chimera versions. maps handling

Hi, I want to handle a large number of small density maps (around 1000 maps of approx 50x50x50 pixels). I need to group them (in around 5 groups). Then I need to treat all the maps of each group in a certain way. For example, I would like to change the level threshold for display, or the display style for every maps in a group at once. Also I would like to show or hide all maps of a group at once. The maps are not opened in an order related to their group. I remember someone recently suggested model 'folders' as a new functionality. Has this been incorporated in the latest versions of chimera? Even if it is the case, It would be too tedious to have to click on each individual model to assign it to a group. Similarly a simple command passed at the command line wouldn't be very elegant: I would have to write each volume number since they are unsorted. I suppose a python script would be much more appropriate. The script would have some functions to do tasks like those described above on each members of a group and a function to read group composition from a text file. I looked in chimera's programmer guide for a section on volume handling but I couldn't find much material on that. Did I miss it? What approach would you recommend? I guess I could use runCommand() but there are maybe better ways. Also the script would have to run in interactive mode. I suppose that IDLE would work for that purpose. How should I do that? Open IDLE and import my module? Where can you define the paths that chimera uses to look for packages? Thanks in advance! So my thinking is this: aliases defined with the '^' character would be placed in an 'Aliases' top-level menu (created on the fly as needed). Such aliases would automatically be remembered across Chimera invocations (and populate an Aliases menu). The menu could be torn-off (except on Aqua) to make a stand-alone window. Those aliases could be deleted as normal with the ~alias command (which would remove them from the menu and no longer remember then in subsequent Chimeras). script command for writing out areaSAS attribute?

Hello, Does anyone know what script command could be used to output an "attribute assignment file" in Chimera, specifically for the areaSAS attribute? I am trying to show how the solvent accessible surface area on various residues changes over the frames of a multitrajectory PDB file. To do this I am trying to write a small script in "MD movie" that computes the solvent accessible surface for each frame, then outputs the areaSAS values. I was previously able to do this by loading in all the PDB geometries at once, then using the "Render attributes by ..." dialog, but this method does not scale well to very large proteins (the program runs out of memory trying to compute all the surfaces at once). Thus I am trying to do this task sequentially with a script. Thanks much! Julius

Hello Dear Sir/Madam, I am very fond of chimera, and everytime I have looked at scripts for doign things, I find that chimera has them already inbuilt as features. There is one particular problem that I am sure chimera has the capability of doing but I am struggling to do it. 1) I want to use structural superposition servers such as Mammoth etc to produce a structural alignment of two proteins, 2nadA and 1ybaB. However, some of these servers do not produce a sequence alignment output in a format compatible with chimera (i.e such as .aln or aligned fasta). But they do produce a .pdb file showing the superposition. 2) If I load the .pdb onto chimera, sometimes in "model list" window, i see the two proteins, wheras in others I only see 1 model(yet there is clearly 2 models there) 3) I was wondering whether you can load the superposition onto chimera, and see the sequence alignment that gives rise to that structural superposition, so that I may save it as a .aln format using multialign viewer. How do I do this? Apologies if this is a very straightforward scenario. Thanks Ahir

Calc buried surface area between 2 chains

I saw an earlier post (Dec. 29, 2008; Digest vol. 68, issue 28) in which Elaine Meng described a procedure for calculating surface area for selected atoms. I did this for atoms on chain A that were selected as contacting atoms on neighboring chain B, but the sum(atom.areaSES) probably includes area buried within the chain A, not just between the 2 chains. I tried checking this by calculating the sum(atom.areaSES) for chain A (all atoms in A) in the whole model, then again for a model from which chain B was deleted before calculating the surface. However, the results indicated a larger areaSES for chain A in the absence of chain B! There were some errors reported in calculating the surfaces; perhaps this contributed. Is there a better way to calculate the buried surface on 1 chain due to contacts with a 2nd chain? Thanks, Tom Duncan

But when I get the possible hydrogen bonds formed between the selected residues I also get the following error message in the Reply Log: *Skipping possible acceptor with bad geometry: #0:2108@O Wrong number of grandchild atoms for phi/psi acceptor #0:2108@O *What could be happening? 3D on Chimera.

Hello, I am trying to use Chimera to model pdb files into EM maps. When I select the red cyan stereo, the EM map is stereo but the pdb structure is not. -Is there anyway to display pdb in stereo in Chimera, how? -Is there another program that would allow me to do the same thing: fit pdb in EM density map-in stereo(other than "O")? -When I use Chimera on windows VISTA the side view panel does not appear and a message about graphic card appear, anyway to solve this? marker coordinates

Hi, I would like to do the following: I placed markers on density spots. I want to get their coordinates and excise a box around the marked density and save it as a separate file. For this I would like to know how I can retrieve the coordinates of a marker set and possibly how to position exactly a box around a marker to set a subregion (and of course how to set the dimensions of that box). This second feature existed before, but disappeared in the latest releases with the subregion selection tool in the Volume Viewer. Volume information

Hello All, I am working on a virus and I am trying to figure out its volume. I would want to find out the volume of the nucleic acid and the water inside the virus capsid. That way, if I am thinking right, that should give me the total internal volume of the virus. This volume would be a constant even with the movement of water in and out. Is it possible to use chimera to calculate any of such data, with no prior information about how the nucleic acid is packed inside? How to display automatically the atoms in Gaussian cube file format

Gaussian cube file formats include the information about each atom's positions as well as the volumetric data. But, Chimera only displays the volumetric data when importing the cube file format. Mac 64-bit Chimera version

Hi Denis, Conrad Huang in our lab tried building a 64-bit Mac Chimera several months ago. Many of the third-party packages we rely on failed to compile. We decided to pursue this only after Mac OS 10.6 is released. I believe the rationale of that was that Mac OS 10.5 is the oldest Mac OS that supports 64-bit graphical apps. We still support Mac OS 10.4 and our current automated build system targets 10.4. When 10.6 comes out we may target our builds to 10.5. Currently we only provide 64-bit Chimera on Linux. Hi Tom You are correct! The color dialog does appear as you mentioned! In addition - While using Chimera- the display window keeps flickering when I move the density map/pdb files. What can be a possible remedy to solve the problem? Dear All This may be a bit unusual problem- I am using Chimera (from Daily build) on Ubuntu mounted on my MAC using VMware Fusion (reason- some software packages that run only on LINUX and not on a MAC). The problem is - when I try to get the color panel by clicking on the color tab on the volume viewer- it does not appear. I am not sure if any of you have encountered such problem. Hi, it sounds lime you're having problems with Windows & Powerpoint, not Chimera... can you play the movie correctly with media player or VLC? Do you have all the video codecs installed correctly? In this script, I used a command syntax like this: transition transparency #0 0 0.1 1 copy file 'filename' To change the global transparency of model #0 (with lots of different elements all coloured and represented differently) This command seems to have disappeared. Is there an equivalent way now? The only way I can find is to use transparency in the colordef command, but that will be extremely cumbersome. What is the preferred way to fade a model in and out now? I have a command file that has a number of reset commands. I would like to 1) interrupt a command file during execution, aborting all further commands, stopping the graphics configuration at the abort (e.g. threshold values, active models, etc) 2) be able to place a hold in a command file, say after the a reset command, and be able to continue the command processing after pressing a key on the keyboard. Coulombic Surface Coloring

Hello, I saw on the Chimera online manual that there is a Coulombic Surface Coloring function, which displays an approximate electrostatic potential without having to calculate a file with delphi etc. This sounds great and I would love to use the function. However, in the Tools > Surface/Binding Analysis menu, I don't find it. Is it something to be implemented in future versions of Chimera? Or is there a way of using it in the current release (I have version 1.3 build 2577 from December 9) Thanks a lot! Martin

hi: replaced hd, installed chimera-1.3.2577-linux.exe on debian i386 lenny ok, though i have to give the full path /usr/local/chimera/bin/./chimera to launch chimera. notice that the directory /chimera is chown to me as user. with previous versions and debian i386 etch (last installation daily built 17 Sept 2008), execution of chimera from anywhere was provided on installation. never mind, are there available env variables for the executable? thanks francesco pietra

Matchmaker

Is it possible to retrieve the transformation matrix (or angle of rotation and translation) that the Matchmaker tool used to align two atomic models ?. I know that you can get this information when fitting an atomic model into a density map using the tool Fit in Map and then pressing the Results button. Is there anything similar for the MatchMaker tool ?. Hi Kevin, The command "turn x 23" will rotate active models about the screen x axis by 23 degrees. The command "turn 1,1,0 180 center 0,2.5,2.5 coord #1 models #1" rotates just model #1 by 180 degrees about axis 1,1,0 defined in the local coordinates of model #1 about center point 0,2.5,2.5 also in model #1 local coordinates. Docking crystal structure in density map

Dear All I have docked the crystal structure of a protein monomer manually in the density map ( of a filament) and with some movements done with a long alpha helix(part of the crystal structure) to make a decent fit. However when I generated multiple copies of the docked structure- regions where manual adjustments on the alpha helix were made- came out like thin wires instead of being a ribbon. Saving a Morph movie

Greetings, I have been trying to use the Morph tool in the production release from summer 2008. The tool works very well and allows playing the trajectory in the graphics window. However, when I try to save the file as a movie, it consistently crashes. I am running Win XP SP3, on a Dell M1330 laptop. It has also crashed on a Dell desktop running XP SP3. precise overlay of ligands

Dear Chimera team, Hi! I have two ligands in two different PDB files which have a very similar core structure. I have constructed a framework of dummy atoms based on the centroids of several aromatic rings to use as a positioning system for the two ligands. I have three points/dummy atoms for each ligand in space in their respective pdb files and I would like to overlay or map the three points of one onto the three points of the other so I can make measurements in chimera. Is there a simple way to open the two pdb files, select the three points that belong to each ligand and overlay them (maybe even minimize the rms deviation between them with some kind of fit to the plane defined by the three points). I can do this by hand and get them close but not exact. I would also like to be able to calculate the rms deviation between similar atoms in the core structure if possible. Hi Virginia, I definitely tried it myself before sending the message, but in a much newer version (daily build Jan 9, 2009!). However, I just now tried it in both 1.2540 and the most recent production release 1.3 (Dec 2008), and in both of those versions the command works either with or without the pound signs (#). The error message sounds like you have additional models besides the DNA structure with model number 0. If so, I think the command would work if you close those, use sym, and then reopen or regenerate them as possible. You may want to update to a newer version to get other new features, but my experiments suggest it will not affect this particular problem. Best, Elaine ----- Elaine C. Generating symmetry-related molecule

I am trying to display PDB file 2O1I, which is a DNA structure. I would like to generate the biological macromolecule with 2 strands of DNA, but I'm having a hard time figuring out how to do this. The PDB file has BIOMT records in it and I thought I could use the sym command to generate the other strand of DNA. What do I use for the refmol? Is there a tutorial on this topic? "Extra" hydrogens in Dockprep and addH steps

Dear colleagues and friends, I notice that during "Tools -> Dockprep" and "Tools -> addH" steps Chimera sometimes will automatically add hydrogens to the positions considered necessary by the program itself. However, these positions do not always really have these hydrogens imposed on them. One situation is when I added hydrogen to the molecule containing nitrogen with lone-pair electrons, Chimera added hydrogen to the position of this lone-pair. One other situation is in the disulfide bond. It seems that Chimera can not recognize the disulfide bond, so hydrogen is added to each of the thiol group, which is obviously inappropriate. I'm wondering what causes these situations and how users can prevent them happening. Any help is appreciated. I have another related question: If I were to deposit a PDB coordinates file of a helical structure, what would be the best place to put helical symmetry information (the file includes the full coordinates for only one asymmetric unit) so that chimera can generate a model with more than one asymmetric unit ?. The idea being to be able to see the contacts between asymmetric units and the symmetry of the complex. Should I use the the SMTRY, or the MTRIX entries ?. Does it make any difference in chimera ?. Hi everybody, I'm happy to report that Chimera (version 1.4 builds Jan 8, 2009 and later) can now read electrostatic potential maps from the Intel Mac version of DelPhi provided by the Honig lab as of mid-2008: <http://wiki.c2b2.columbia.edu/honiglab_public/index.php/ Software:DelPhi_System_Requirements> The problem was that part of the potential file was written in double precision. Their group may be updating that executable so that it does not write double precision, but either way, the newer builds of Chimera will be able to read the maps. This does not solve the problem Darren was having, I assume using a PPC Mac rather than an Intel Mac. The PPC Mac version of DelPhi from the Honig lab still requires certain library files that I don't think are freely available. The Honig web site (URL above) does mention this issue. problem with new release

hi all, I don't know if everyone else have this problem, but i 'm not able to use the last release of chimera (chimera-1.3.2577-linux.exe <https://www.cgl.ucsf.edu/cgi-bin/chimera-get.py?file=linux/chimera-1.3.2577…>) installation script works well, but when I try to start the program, i have a black screen , and my session shutdown and restart, it seems that chimera fall down my Xorg. You could do that for the whole protein before selecting the residues, or just for the selected residues, either way is fine. That will assign values for the residue attributes named areaSES (solvent-excluded surface area) and areaSAS (solvent- accessible surface area). Then in "Attribute Calculator" you would Calculate attribute [some name, doesn't matter] for [models] Formula: sum(residue.areaSES) with these options checked on: "Restrict formula domain to current selection, if any" (only sum over the selected residues, not all residues) "Open Render/Select by Attribute" (because this dialog will show the answer, the sum value) You want a "models" attribute because you want only one number, the sum over the selected residues. Click Apply (or OK, which would also dismiss the calculator dialog) to calculate the value and show it in the Render/Select by Attribute dialog. Of course, you could use areaSAS instead of areaSES as you prefer. The SES is probe contact and re-entrant surface, and is shown in Chimera. The SAS is where the probe center goes, about 1.4 Angstrom farther out from the molecule, not shown in Chimera. Still having connection problems with Internet...

Hi all, I wrote in once about this, and have only slowly paid attention to it due to busy schedules, kids, etc. I have build # 2576, and the darned thing pesters me for registration ;-) and still cannot connect for DL'ing PDB's from the data bank. I have no proxy server, and this issue did not exist in earlier versions (I'm uncertain how long ago, to be honest... within a year, I believe). The usual error notice shows up on attempted registration, and fetch attempts give a socket error about a service being unknown: Error reading 1d66: Error during PDB fetch: [Errno socket error] (-2, 'Name or service not known') All other Internet apps I have work well. What else can I try to clear this up? anti-aliasing in mac version

If I'm not mistaken it looks like anti-aliasing is not used in the mac build of chimera... is there a way to enable this? I'm using a Macbook pro with the nvidia card and Mac os X. Greg

Yes, you can use ViewDock for that. When ViewDock asks you what the file type is, choose either "Dock 3 or 3.5", "Dock 3.5.x single", or "Dock 4, 5 or 6". Then the normal ViewDock interface will come up. There won't be much information in the various fields because an NMR PDB file doesn't have the embedded information that a DOCK output file does, but nonetheless you can click through the list of structures like normal. You could also use other analysis capabilities of the MD Movie tool, such as the RMSD map function. possibilities to save parts of models (selection)?

Hi all, is there a simple way to save incomplete models (eg the current selection)? The write command seems to work only with complete models and not with atomic specifications and the split command does only give me the possibility to split complete chains. problems before even getting to the plate...

Howdy, Trying to run latest Chimera release version 1.3.2577 on my OSX 10.4.11 with X11 version 1.1.3 and while the chimera program opens, I cannot open a PDB (or at least I can't see the opened PDB - no error message, and bottom left of chimera screen states "Opened XXX.pdb" for about a minute until it goes to blank). Should I try installing an older version of chimera? Any help would be much appreciated. Thanks, Jon

Our small molecule lab and molecular observatory at Caltech is starting to use Chimera and I think small molecule crystallography labs in general would use Chimera more if this feature were available. I do have to admit that I am interested in this feature for selfish reasons. I am using Chimera for several publications and for the graphics in my thesis which, has to be finished in the next couple of weeks, and I would really like to use this feature. drawing a symmetry axis

Hi, i have a protein dimer and i would like to show the symmetry axis. Worm color gradient

The worm tool has many wonderful options to adjust the ribbon size according to the b-factor or occupancy, including the options of abruptly changing the radius for each residue or a smooth change. It also allows to change the colors varying on the values used. I can not find an option to display smooth transitions for the colors that would correspond to the smooth transition of the radius. All I see is the color changing abruptly for each residue. Is a smooth color transition available? Sincerely, Markus

Both "sym" and Multiscale Models can use BIOMT to generate the corresponding multimer. The "select #0" command is not necessary, but it doesn't cause a problem. By default, Multiscale Models makes the extra copies as low-res surfaces for efficiency since you might be generating a colossal multimer (with zillions of atoms). To force loading full atomic coordinates of all of the copies, use the Multiscale Models dialog to select "All" chains, then change the style (representation) to anything other than surface. Hi Maya, Chimera does not write CCP4 format. I am surprised that Coot does not read the MRC map. Does it give an error message? Have you tried changing the file suffix to whatever Coot expects (.map?). The differences between MRC and CCP4 format are very small and usually do not prevent these file types being read interchangably. Combining volumes in the new Chimera version

generating a density map

hello, I remember seeing a pdb-to-density-map discussion at some point on this mail list, maybe using something from the EMAN package (pdb2mrc or something like that)? At any rate, a colleague recently asked me if I knew a way to generate a density map from point-cloud data that he has. This sounds a lot like the same question, except his data is anisotropic in z, so instead of assuming an isotropic/spherical gaussian around point centers, he has different sigmas for x/y and z. Does anyone have an algorithm he might be able to use to generate an MRC map from this kind of data? Let's say I have 5 models and I save a number of positions (savepos). Then I later create some morphs between the models. When I do a reset of a position, the morph model's position does not correspond with the other model positions. This is partially due to the method of camera control in chimera of moving the models and keeping the camera position pointing in the z direction. Is there a way to incorporate the morph model into the saved positions that were created prior to the creation of the morph model? having similar problem with models I open after the positions are saved. thanks, Matt

limits of transparency?

Hi, I'm making my protein ribbons partially transparent by changing the alpha value in color editor. I tried a=0.2 and a=0.05, and I found that after raytracing, there is no difference between these two. Isn't a=0.05 supposed to be more transparent? mclip slabs for multiple axes

I would like to be able to setup multiple per model clipping planes on different axes at the same time. As an example, mclip slabs from 0 to 10 angstroms on each axis simultaneously to reveal just those atoms in the 0,0,0 to 10,10,10 space. Is there a way to do this that I have missed? Maybe with another tool or the gui? I originally imagined that I would be able to do is something like this where mclip leaves any existing mclips until cleared with ~mclip #model. # clear all existing clipping planes ~mclip #0 # stack the clipping planes to reveal just the box 0,0,0 ... 10,10,10 mclip #0 slab true thickness 10 axis x mclip #0 slab true thickness 10 axis y mclip #0 slab true thickness 10 axis z But each successive call to mclip clears the previous per model clipping planes. Hi Daniel, I'm sorry for misunderstanding - It's true that Apply only puts one copy in the structure, but if you don't Apply and simply keep the Rotamer list dialog and choose all of its lines, that displays all of the rotamers at the same time. Maybe that would allow you to do what you want. The Rotamer list dialog allows calculating clashes and H-bonds, plus selecting the rotamer atoms so you can control their appearance with the Actions menu. The issue is that the structure can't have multiple indistinguishable atoms (with the same name and residue number). We have talked about allowing multiple rotamers to be applied to the structure by giving them different "alternate location" ID codes, but that has not been implemented yet. Also, some residues may have more rotamers than the number of possible alternate location ID codes. Nevertheless we will make sure it is on one of our requested features lists. So currently you can't save PDB with multiple rotamers, but you can save/restore the session in the state where all of the rotamers are displayed. I hope this helps, Elaine

Hi Mehdi, I misunderstood your question. I thought you meant the atomspec balloons that temporarily pop up when you put the mouse over the atoms, and the previous instructions apply to those. Your picture shows the regular residue labels. To show a residue label, the residue's ribbon or some of its atoms must be displayed. It is OK for the surface to also be shown, but then the problem is that the surface usually covers up the residue labels so you can't see them. You can make the surface transparent to see the labels inside (see "Actions... Surface... transparency..." in the menu or use the command "surftransparency"). <http://www.cgl.ucsf.edu/chimera/docs/UsersGuide/midas/surftransparency.html > If you are displaying these labels to make a figure, another suggestion is to use 2D Labels. Here is how I would do it: (1) create a Chimera session that includes saved/named positions of the proteins separated and the proteins docked. (2) figure out a set of commands that does the stuff you want in your animation, which would include "reset" to gradually change from one saved position to the other; put the commands in a file. Just opening the file will execute the commands. (3) after you are happy with what the Chimera command file does, just put a "movie record" command at the top of it and a "movie encode" command at the bottom, and execute it. Now with more details: (1) Open the structures of the two proteins from two separate files so that they can be moved separately. You can "freeze" a structure by deactivating it, so that the mouse moves only the other structure: <http://www.cgl.ucsf.edu/chimera/current/docs/UsersGuide/mouse.html#activedef > Save at least two positions, one with the proteins separated, another with the proteins docked together, as you want them to appear in your animation. Chimera on Linux PPC

Hi Justin, We do not currently build Chimera for Linux with PowerPC processors. Chimera includes more than 30 third-party libraries which we build automatically on each supported platform (Windows, Mac, Linux...). Compiling all those libraries is the real problem. Many of those libraries require special patches to build on all our platforms (Windows, Linux, Mac). It would likely take weeks of work for Linux PPC for someone very experienced in compiling open source packages from source code. We do not have the resources to do that for such an obscure platform. The next platform we will likely support is Mac 64-bit (Intel) sometime in the next year, after that 64-bit Windows. The latest Chimera can be compiled without the proprietary molecular surface code. We don't have that latest source code on the web site, but if you manage to build all the third-party packages (called "foreign" packages on our source code download page) I'd put the latest source code on the web and tell you how to disable the molecular surface compilation. Vista Video Card Error

Unfortunately, when I attempt to use the "side view" option I get a video card error, and I'm told to update my video card drivers. I've contacted the manufacturer and they have told me my laptop, a Gateway MT6821, is up to date with all the latest drivers. What else could be a possible problem do you think? building a alpha helix

The possibility of the truncated portion of the protein behaving as an alpha helix has been predicted by different groups. The density map shows some empty regions (after the crystal structure has been docked) just good enough for an alpha helix to fit in. Transparency of ribbons

Hi all, I'm a new user and my question maybe a little weird to you guys. I want to make some parts of my protein, let's say "A", partially transparent, so when compared to other parts of the protein, let's say "B", these "A" parts are hardly visible (the background is white). So I set the alpha value of "A" to less than 1, such as 0.1. then I save the image with POV-ray. The resulted "A" is too dark, and it is still quite "visible". Is there any way to make partially transparent ribbons lighter, instead of darker than non-transparent ones? I would really appreciate it if any one can help resolve this problem. Thans! Cheers! Chimera rotational matrix

Hi, I notice that Chimera has slightly different in calculation of transform when I tried to rotate my EM density (200x200x200 mrc file) using Chimera. How to generate submodels in a mol2 file in Chimera?

Dear friends, Hello! I'm wondering how many models and submodels in all can Chimera save into one single mol2 file? Right now I can have models only 0-9 into one single mol2 file. I think I'm going to use submodels, but how can I generate them? For instance, if I have a brunch of pdb files which contain one molecule each, I'd like to combine them into one mol2 file, which has a submodel corresponding to each molecule. Laplacian filter on density maps

Highlighting CA as spheres

Hi Chimera team, I want to make a figure of the protein highlighting the following features: - The whole structure is shown in cartoon - The CA-atoms of some residues are highlighted as a sphere on top of the cartoon model. When trying to make that, the spheres are off in space and not exactly on top of the cartoon model. Is there a remedy for that?. building a alpha helix and flexing it

However it seems that the helix needs to be flexed in some points to get a better fit. Can yo let me know how do that? Thanks Andy Hi Andy, There are two main possibilities: (1) With the "addaa" command you can build out from the C-term of a protein, residue by residue. <http://www.cgl.ucsf.edu/chimera/current/docs/UsersGuide/midas/addaa.html > (2) With the "Build Structure" tool you can create a peptide that is not attached to anything, then move it to a reasonable position and combine it with the existing protein. <http://www.cgl.ucsf.edu/chimera/current/docs/ContributedSoftware/editing/ed… > The moving/combining part of #2 can be rather difficult, so if it is a C-terminal truncation, definitely #1 is the way to go. For example, if the last residue in the structure is 309 in chain A of model #0, you could use commands like: addaa ala,310,alpha #0:309.a addaa lys,311,alpha #0:310.a addaa thr,312,alpha #0:311.a ... etc. ... If you need to extend the N-terminal end, however, approach #2 is the only choice. In Build Structure (under Tools... Structure Editing), go to the "Add Atoms" tab and choose the "peptide sequence" option. There you would just enter the sequence in one-letter amino acid codes, specify alpha-helix backbone angles, indicate the new atoms should be put in a "new model" and click Add. You don't want to put the helix in the same model as the protein because then you will not be able to move them separately. Then get the helix into position by activating/deactivating models and using the mouse (deactivating a model freezes it so that only the other models move with the mouse). Getting a reasonable position is nontrivial, unfortunately. Besides moving things interactively with the mouse, another possibility is to build enough atoms to overlap part of the protein structure and then match those overlapping parts, such as with the "match" command. Once the helix is in a reasonable position relative to the protein, you could combine the models into one model and then add a bond. If there were overlapping atoms, you would first need to delete the duplicate atoms. Perhaps you only need a rough representation, and in that case do not need to combine and bond the structures. selecting surface waters

Elaine: In the fear that docking and MD had been carried out with C in place of Cl for the ligand, I checked all. OK, correct for Cl. I noticed that when all atom names are left-justifies in column 13, Chimera reports the structures correctly.When all atom names are left-justified in column 14, Chimera does not report Cl correctly. I writing pdb files, the various programs in DOCK/Amber are not well consistent (although I did not carry out a thorough search). Dock6 writes the final pose pdb for receptor+ligand by left-justifying all atom names in column 13. Hi Sebastian, Are all the docked structures the same molecule, just in different positions? You are right that ViewDock doesn't have clustering, and Ensemble Cluster automatically determines the clusters without allowing you to specify an RMSD cutoff. My ideas only pertain if the structures are all the same molecule or at least contain a common set of atoms: (a) You could use Ensemble Match to compare the ensemble to itself, if the atoms in common have the same names. This would not perform clustering, but it calculates all-by-all RMSD values using a set of atoms you specify. However, these are best-fit RMSDs of the structures, while I suspect you may want the RMSDs in their current positions instead. Another caveat is that it creates a dialog that is an N x N table, which may not be manageable for a large number of structures (high N). <http://www.cgl.ucsf.edu/chimera/docs/ContributedSoftware/ensemblematch/ense… > There is an example of using Ensemble Match at the end of the "model panel and ensembles" tutorial: <http://www.cgl.ucsf.edu/chimera/docs/UsersGuide/tutorials/ensembletut.html > (b) As you mentioned, you could convert to a multi-model PDB, and use the MD Movie tool's RMSD analysis to calculate an all-by-all RMSD map. Hi Francesco, I was going to write back that your PDB file from AMBER has the atom names mis-aligned so that Chimera probably thinks the chloride is a carbon, which would have a shorter automatic bond cutoff. However, when I put those 4 lines from your message below in a file and open it in Chimera, the elements are correctly identified and there is already a C-Cl bond; only the H is unconnected. Perhaps the characters on the far right were sufficient to identify element Cl. The H is far away and must be bonded to something else in the complete structure. Hi Francesco, It only means that whatever file(s) you are reading into Chimera do not specify the bond explicitly. I can't tell from the information given whether your MD program knows the bond is there; it may know, but not write this information into the file that you input to Chimera. If the file(s) describe trajectory in the format of the MD program (AMBER? GROMOS?) and you are using the MD Movie tool in Chimera for display, all the bonds should be there. <http://www.cgl.ucsf.edu/chimera/docs/ContributedSoftware/movie/framemovie.h… > However, if you are doing something else like writing a PDB file from those programs, maybe the PDB file does not specify the bond explicitly, and the other viewers might have a more relaxed criterion for automatically identifying a bond. Hi all, I am looking for a possibility to cluster docking results (multimol2 file) in chimera. In DockView I can't find such tool and in the EnsembleCluster method I don't see a way to set rmsd limits. I found a hint to the MD Analysis tool in the mailing list, ok, I could convert my docking solutions into pdbs and use this, but probably there is another simple and convenient way that I am just too blind to see ;-) Maybe somebody can help? Dear Tuhin, The script to perform the actions (your #1 or #2) could be written in python or in Chimera commands. Just opening the python file (*.py) or Chimera command file (*.com) in Chimera will execute it. The trickier part would be how to automatically loop through your multiple structures. You could write a long Chimera command script that includes the names of the structures, or you could use a python script that loops through a list of filenames. The methods can be combined; for example, the python script could merely loop through the names and open the structures, then open a separate Chimera command script. You could also use a shell script to loop through filenames, but I guess that would be slower because it would involve starting a new Chimera for each input (#1) or set of inputs (#2). If that is easier for you, however, it is reasonable. A polypeptide was docked onto a protein that already carried ligands. Then, molecular dynamics of the complex was carried out. To do this, a single PDB file was created with the program ptraj of Amber. Although ptraj removes chain labels, TER lines, etc., renumbering all the residues in a single sequence, I know, from the ligand positions, the corresponding numbering for the chains and for the polypeptide. Which is the best procedure to map around certain groups of amino acids of the protein, i.e., those that constitute the experimentally-evaluated binding site? I want to take notice of which residues of the polypeptide are most involved in the binding. Thanks francesco pietra

Hi John, According to my experience, you can not directly insert the video file from Chimera into your powerpoint slides, but only a superlink to the video. Running a job in chimera

Dear All, I have run several simulations. But, I need to analyse a selective number of structures from each simulation saved at a given time step "t". Thus, for a 20ns simulation, starting t=0 and incrementing it by 50ps, I'll have ~400 individual structures. Each structure is within a waterbox, which contains approx. 20,000 water molecules. Once I get the structures, I need to do the following using CHIMERA: 1. Open each structure and save water molecules within a cutoff distance of 5.0 Angstrom from the protein. Thus, I'll end-up having a shell (<=5.0A) of water molecules around the protein. The saved structure will be in .pdb format and include the protein with 5.0A water shell. I know how to do it in CHIMERA using the commandline option/pulldown menu, but, how to do it for 400 structures. Is there a way to run it in a "Batch Job" ? 2. I also need to superimpose Ca-Ca atoms of 400 structures. But, I feel there is a limit to the no. of structures that CHIMERA could handle, thus, at max. How to make bonds between two pdb files

successive minimizations: can we use a unique protein setup?

Hi, I'm using the match command with a cutoff to align specific regions of related enzymes. It appears to work fine and remove residue pairs above the cutoff, but is there a way to list those residue pairs which were (or were not) removed? Thanks for any help! Omar Davulcu

removing side chains

I have a session that someone has given me. It consists of 24 monomers in two states, each monomer colored differently. In the model panel I see only two IDs. I need to do a morph showing just the ribbons. Because the overall number of atoms is quite large, I want to strip off the side chains in order to reduce the computation. Is there an easy way to do this? Or do I have to go back to individual monomers, strip off the side chains, recolor, and recombine them, before morphing? thanks, Matt

Hi Yang You mean adding "charge"? I think you can add charge to all of the models as long as you check the box referred to them at the bottom. If you want to add charge to some models only, you can ~disp all, then display one by one and add charge to them. I hope this would help. Good luck! How to add change to multiple molecules

Hi Recently I wanna add change to a series of molecules for DOCK6 which are stored in a single .mol2 file. It seems that the Chimera GUI can just add change for one molecules at one operation. I wonder how to add change to all of them? Alternatively I just suppose to use 'split' shell command to seperate these molecules to single files and then add change to them. Then the key point is whether Chimera can run in command-line mode so that I can achieve by writing a shell script? RESP charges are derived for the fragments, then the fragments are recombined using Sirius visualization program. The recombined fragments are then attached to the protein, again using Sirius. morph-coordinates and camera movements

I am thinking there may be several ways to do this, such as per-frame script in the morph tool or through the movie recorder script. Is one way better than the other? Yes, you can have multiple Chimera instances, as many as you want, if you start Chimera from the Terminal window. For example, I have Chimera version 1.2540 installed as /Applications/Chimera2540, so to start it from Terminal I would type: /Applications/Chimera2540.app/Contents/MacOS/chimera Actually I don't really type that because it is too troublesome, and instead have an alias in my home directory .tcshrc file (or .cshrc file). If you don't have either of these files you can just create a file by that name in your home directory and put the alias in it, in my case: alias chimera /Applications/Chimera2540.app/Contents/MacOS/chimera Then after you source that file or log in again, simply typing "chimera" (or whatever you used as the alias) starts Chimera. scripts in Chimera

Hi, I am reviewing a large number of structures (docking results). I uses the ViewDock tool which is great and makes life much easier. Still, for every file I open with ViewDock, I repeat the same set of commands before actually reviewing the poses, that is (initially only the receptor structure is open, with only ribbon shown): 1. open the ligands mol2 file. 2. color by element 3. choose atoms within 6A from the ligands (by selecting the ligand, than select zone<6A). 4. show the selected atoms. This is to show only receptor atoms within 6A of the ligand. Is there a way I can "record" this sequence or write some simple script that I could run after opening the ligands mol2 file? Thanks! Ben

volume planes display loop

Hi, I have got some questions regarding plane display of volumes: Is there a way to cycle through a limited range of planes? For example if the thickness of my volume is 300, is it possible to cycle from z = 100 to z = 120, instead of from z = 0 to z = 299? Is there a way to make the cycling through the planes start in the other direction than when it stopped last time? For example, I click stop while the display is cycling from low z value to high z value. If I then click start, the display is going to cycle again from low to high z value but I would like it to cycle from high to low z value. Is it possible to specify a starting plane and an end plane, and to have the display going from the starting plane to the end plane only once (without cycling)? Finally, can all of this be specified through the command line? Flushing output during the script execution

Hello all, I am using Chimera as a visualization tool for small-molecule electron densities obtained by ab initio structure solution. I want to create a small script that will make Chimera read and display the intermediate electron densities as they are produced during the iterative structure solution process. I am not skilled in Python, but I could make a simple Python script by copying and modifying scripts previously posted in this list. Here is the script: from chimera import runCommand as run from os.path import exists from time import sleep map_file= 'test.xplor' while exists(map_file): run('close all') run('open ' + map_file) sleep(1) I am sure this is not the most elegant way to achieve what I need, but it should do the job. What the script should in my opinion do is to read and display the file test.xplor, then wait one second, close the map and reopen it again, until the file test.xplor is deleted. The script does >>almost<< that, it opens the volume viewer, reads the map, but it does not display the map in the main Chimera window. Only after the file test.xplor is deleted, the last map is displayed. Can anybody give me a hint what am I doing wrong? I am using Chimera 1.2540 on Mac OS X 10.4. Thanks in advance for any help. Problem with sum?

I'll discuss the other parts first. A Chimera command script is just a text file containing the same things you would enter at the command line. If you name the file something.com or something.cmd it will automatically execute when opened in Chimera (with File... Open or the command "open"). The reason you might want to separate the specific and general commands is that all of the general commands can then be put in a second command file (for example named "process.com" ) that is opened by the first script. However, it may still be tedious if you are processing a very large number of structures. Since I don't know python, I would probably write a script or program (in some other language) to make the long main Chimera command file. If you know python, another approach is to make the main script python instead of Chimera commands, and have it cycle through multiple structures. You could call the Chimera commands in my examples from inside the python script. Finally, now about orienting the structure to best show the domains. The only way I can think of with Chimera commands is to use "align" to put domains 1 and 2 front and back, then rotate 90 degrees, for example: align dom1 dom2 turn y 90 That worked pretty well in my tests. Those commands could be in the general script (process.com in my example), assuming all the structures have at least two domains, before the image-saving command. Hi All, I figured it out. The problem turned to be the resolution of the files that did not play in the powerpoint. Editing the movie to have a lower resolution enabled the file to play fine in the powerpoint. I wonder if there can be an option to determine the resolution in the output file from Chimera to avoid such problems with powerpoint and also, this can be added to the tips on Chimera site for making the movie for use in powerpoint: "make sure of the produced file to match the projector and the computer. orthogonal views

Hi Chimera's ... is there an easy way to create orthogonal views at the same time of a molecule ? The idea is to open a (pdb) file and visualize the molecule from orthogonal directions at the same time in one viewer. Rotation/ movemements of the molecule should be done then on all three views at the same time of course. Maybe you have already implemented such an option (similar to the stereo viewing ...) Question about movie in powerpoint

Dear Chimera team who is always giving the best support, I have a question regarding movie playing in power point and hope you can help. I'm setting a power point presentation and want to play some movie (.avi MSMPEG-4v2), created in Chimera, in the presentation. The movie play fine; however, if I'm in the presenter view mode it does not play and gives me a black screen. I tried to re-insert the movie, change the view size, put everything in the same place...but none of these solved the problem. The funny thing is that other movies bigger in size can play fine in the presenter view mode. These have the same format (avi MSMPEG-4v2) and created using the same program. Do you have any idea how to resolve this issue? Any advice is more than welcome. Also, I noticed that sometimes the movie, that is known to be working fine, does not work for unknown reason. Especially in the case of 2 movies in the same slide. Any tips to have two movies in the same slide to work in a more robust way is really appreciated. About Amber residue number renumbering

Hi Elaine: At the end of a long journey of ACE/NME capping a fractionated model, I would not leave the impression that I like the way Amber treats the layout of pdb files. With Chimera I had all HETATM capping groups on one side and the ATOM of protein stretches on another side, conserving the residue number they had in the unabridged model. Straightforward to relate to the starting crystallographic work Now, after Amber forced (forced against me) manipulation, the ACE/NMR residues are intermingled with the standard amino acid, all ATOM, and take part to the overall sequential numbering. As the number of atoms in ACE differs from NME, and the stretches are many, headache in relating residue numbers imposed by Amber to residue numbers in the original crystallographic work from which I started. Error when fetching pdb by ID

Hmm... is this my system or outside it? I'm at home behind a firewall and have never seen such an error before. I'm not sure where I should look for an answer... Fetch by ID. The error log: Opening 1ai2 Error reading 1ai2: Error during PDB fetch: [Errno socket error] (-2, 'Name or service not known') Done opening 1ai2 It doesn't fail at work, so I'm suspicious of my home network. ??? Hi Elaine: LEaP does not understand capping, with a pdb file that Chimera understands perfectly. I have asked for light at both the Amber and Dock sites. Even Dock uses LEaP for amber score. LEaP adds and exta H to the terminal/beginning and OXT to the terminal/last. Moreover, it tries to join the first ACE with last NME. Presets and multiple structures

Something that often comes up is that I have some number of aligned protein structures with nicely color coded secondary features and specific side chains. I then want to fit another molecule in this same space and apply a "preset" graphic mode to the new structure without undoing the previous molecular views. I expect this is possible, but I haven't gotten it to work yet. I've tried making only my molecule of interest "active" in the Model Panel, but the preset still effects everything. In Chimera, you could do it by using Build Structure (under Tools... Structure Editing), Modify Atom section. It would take several cycles of atom modification, being careful to name the residues ACE and NME and to give the atoms the correct types and names as you build out. For the first atom in the new residue you would use "change modified residue's name to ACE" (or NME) and then for the rest of the atoms in the residue, leave the residue name unchanged. <http://www.cgl.ucsf.edu/chimera/docs/ContributedSoftware/editing/editing.ht… > Then, because the names of hydrogens added while building aren't standard for those residues, either delete all the hydrogens and re- add them using AddH, or use Modify Atom to change the hydrogen names to what AMBER expects (shown below), or just write out the file and use a text-editor to change their names. In addition, I just found a bug where addh still thinks the first amino acid has a free N-terminus even though it is capped by ACE, so if you use addh, you would then have to delete the two hydrogens on the first amino acid's nitrogen and then use Build Structure (Modify Atom) on that nitrogen to make it trigonal and get one hydrogen back, and then change the name of that hydrogen to H. THEN you would get correct charges from addcharge. The atom names that AMBER (and addcharge) expect: for ACE: C O CH3 HH31 HH32 HH33 for NME: N H CH3 HH31 HH32 HH33 If you are capping the residues to avoid terminal charges on residues that are not really the termini, there is no need to do this. AddH looks at the SEQRES information in the file to decide what is really a terminal residue. If it is not a real terminus (for example, the structure starts at residue 5 because 1-4 are disordered), the residue will still be treated as an internal residue starting with NH-CA- (etc.) not as NH3+-CA-(etc.). The C-terminus is handled similarly, (...)C(=O) if not a real terminus instead of (...)CO2 minus for the real C-terminus. Best, Elaine ----- Elaine C. However, I can't really figure out what would be the best way to export chimera scene so that blender can import them. Is the x3d format the best? Which plug-in do you use? I would probably start by using either zones or Find Clashes/Contacts with a conservative cutoff to select all the residues you want to keep, which would probably also include several extra residues. Then you can manually get rid of the few extra residues here and there: Ctrl-click to select one atom or bond in an unwanted residue, press keyboard up arrow to promote to whole residue, undisplay as before. Repeat as needed. I don't know if you meant you wanted to just undisplay atoms or actually delete them. If you wanted to delete them: you could save PDB(s) and choose the option to include only the atoms that are displayed. Alternatively, you could use the approach described above except instead of undisplaying atoms, deleting atoms (for example with Actions... Atoms/ Bonds...
