Hanneke New in silico descriptors for correlations with biological endpoints and drug design principles: The Computer-Aided Drug Discovery (CADD) group has a strong focus on utilizing the vast Novartis knowledgebase to extract relationships between properties of molecules and their biological activity, and on developing approaches to make predictions based on those relationships using properties calculated from chemical structure (in silico descriptors). We work closely with experimentalists to design the compound sets for measurements of biological and physical properties in an effort to drive drug discovery and determine which molecular properties we can calculate that are predictive of the experimental properties. Two molecular properties that are not well described by the in silico descriptors commonly used in drug discovery are conformational flexibility and hydrogen-bonding strength. These properties play an important role in many biological activities, including various aspects of permeability (entry into mammalian cells, entry into gram-negative pathogens, blood-brain-barrier penetration, and passage across epithelial barriers). In order to better guide chemistry designs in drug discovery, we need better in silico descriptors to capture flexibility and hydrogen bonding strength. Our platform brings together computational, medicinal, and analytical chemistry, with the scientists that measure the relevant physicochemical and biological properties. This environment of experts, software, instruments, and data is particularly suited to develop new approaches for predicting these properties, including creating experimental datasets, and developing and evaluating new in silico descriptors. Applications of such descriptors include selection efforts (archive enhancement, library design, screening set design) as well as prospective chemistry designs during optimization. One of the founders of the field of sequence analysis and its applications for functional inference, he serves on many advisory boards, including that for European Bioinformatics Institute's UniProt, one of the two (with Genbank) primary public database for sequence information and annotation. He wrote the FASTA algorithm, one of the first widely used computer programs for identifying distantly related protein sequences. His approach is widely used to annotate newly sequenced genomes. His current research focuses on improving functional predictions for proteins by integrating annotation and variation information with sequence alignments. Title and abstract: Alignments with Annotations – providing functional information with similarity search Similarity searching with sequence alignment is the most reliable method for characterizing genomes and meta-genomes; sequence alignment algorithms may now be the major consumer of compute cycles in the life sciences. While similarity searching has become dramatically more sensitive over the past 25 years, and the number and diversity of sequences has increased by orders of magnitude, the display of sequence alignments is essentially unchanged. Despite the explosive growth of sequence, variation, and annotation data, and the hyper-connectedness of sequence and annotation databases, popular search programs show the same alignment information that was displayed in 1985. The FASTA search and alignment programs can incorporate functional site annotations, variation data, and domain boundaries Variant annotation allows the alignment score to improve; the domain annotation strategy partitions the alignment score across the annotated domains, reducing the problem of homologous over-extension. I’m currently looking for postdocs who share my passion for understanding the physical mechanisms of protein conformational changes, their role in signaling, and how they are modulated by drugs and mutations. We are currently working to understand and combat the evolution of antibiotic resistance, to understand the phototransduction signaling cascade and the effects of mutations associated with blinding diseases, and to develop new methods for extending the timescales accessible to molecular simulation. Connecting with experiment is a high priority, so much so that we’ll be conducting our own biophysical experiments to test predictions. There is certainly no requirement that everyone do experiments though. We’re located at the medical school at Washington University in St Louis. For those who think this if fly-over territory, I highly recommend you take another look. Forest Park offers amazing science, art, and history museums as well as a zoo and concerts (all of which are free!). We also have an outstanding food scene and the cost of living is a welcome change from other metropolitan areas. Dear friends and colleagues, This fall I start my own research group in the Physics Department at Simon Fraser University in Vancouver, British Columbia (Canada!). In the near future, I hope to hire two exceptional, highly-motivated postdoctoral fellows to work on theoretical and computational biophysics. (I’m also on the lookout for talented undergraduates considering graduate study in biophysics.) Please forward this announcement to any interested parties. My group combines approaches from physics, information theory, and statistics to study the fundamental principles of biomolecular function under strong fluctuations. One postdoctoral position focuses on the design principles for efficient transduction of energy and information in molecular machines; the other opening is for the development of model comparison methods to interpret structural biology experiments, especially X-ray crystallography. Within these broad research thrusts there is ample freedom to pursue particular areas of personal scientific interest. Our theoretical flights of fancy are tethered to reality through close collaborations with experimentalists at SFU, UC Berkeley, and UC San Francisco. Postdoctoral fellows in my group will work in the intellectually-stimulating and interactive biophysics community within SFU Physics, with close ties to the Chemistry and Molecular Biology/Biochemistry departments, and frequent scientific exchange with allied departments at the University of British Columbia. In my own (possibly biased) opinion, the endless all-season outdoors opportunities, mind-blowing food from all ethnicities, and mild weather make Vancouver an enviable place to call home; slightly more objectively, it makes every official top 5 list of most livable cities in the world. The ideal candidate would have experience with computer programming, biomolecular modeling and statistical mechanics, and a PhD in a relevant field (broadly construed: physics, biophysics, chemistry, bio- or chemical-engineering, molecular biology, or relevant areas of statistics, computer science, applied math, etc). But most important is intellectual curiosity, enthusiasm for research in this area, and an excellent track record in whatever field they have pursued. We seek a research fellow or assistant professor applicant to engage in an integrative structural biology study of a cellular signaling pathway (e.g., GPCR signaling cascades). The candidate will contribute to the collaboration between the Sali research group at University of California, San Francisco, USA (http://salilab.org) and the Stevens research group at iHuman Institute of ShanghaiTech University, Shanghai, China (http://www.shanghaitech.edu.cn/en/en_iHuman_Overview.asp) The goal will be to develop a spatiotemporal model of the selected system, based on data from a variety of experimental techniques, such as X-ray crystallography, NMR spectroscopy, mass spectrometry, super resolution optical microscopy, and others, generated at iHuman. The prerequisites include a background in computational structural biology, experience with designing and coding computational algorithms, statistical mechanics, and statistics, as well as willingness to learn about integrative structural biology methods and applications in the Sali laboratory. The fellow will spend considerable time initially at UCSF, transitioning into a tenure track faculty position at iHuman.
