"a position is available for the position of a group leader in the Bioinformatics Instt (A*STAR) in Singapore. we are looking for someone with 4-5 years postdoctoral experience in the field of computational modelling of biomolecules who will develop a program involving the computational interrogation of large biomolecules and their assemblies and their significance in health and disease. the institute is a part of a large network of institutes and 2 major universities and hospitals with immense opportunities to collaborate with enthusiastic scientists from all disciplines and with clinicians. Here we explore an organization by ligand similarity, focusing on class A GPCRs. Comparing a ligand-based and sequence-based dendograms, we identified GPCRs that were distantly linked by sequence but neighbors by ligand similarity. Experimental testing of the ligands predicted to link three of these new pairs confirmed the predicted association, with potencies ranging from the low-nanomolar to low-micromolar. We also predicted hundreds of non-GPCRs closely related to GPCRs by ligand similarity, including the CXCR2 chemokine receptor to casein kinase I, the cannabinoid receptors to epoxide hydrolase 2, and the ?2 adrenergic receptor to phospholipase D, which we confirmed experimentally. Ligand similarities among these targets may reflect the conservation of identical ligands among unrelated receptors, which signal in different time domains. The method integrates these apparently unrelated receptors into chemically coherent circuits, and suggests which of these receptors may be targeted by individual ligands.

Greg Bowman "Decrypting cryptic allosteric sites" Monday, Oct 22, 10-11am Genentech S204 Abstract: Cryptic allosteric sites--pockets in a folded protein that are invisible to conventional experiments but can alter enzymatic activity via allosteric communication with the active site--are a promising opportunity for facilitating drug design by greatly expanding the repertoire of available drug targets. Unfortunately, identifying these sites is difficult, typically requiring resource intensive screening of large libraries of small molecules. I will present recent advances in using Markov state models built from extensive computer simulations (totaling hundreds of microseconds of dynamics) to identify prospective cryptic sites from the equilibrium fluctuations of proteins like β-lactamase in the absence of any ligands. This approach reveals extensive conformational heterogeneity in folded proteins that could give rise to cryptic sites. Based on this observation, I hypothesized that cryptic sites should appear as high-energy (or low population) pockets adjacent to residues displaying correlated motions with the active site. I will show that these ingredients are sufficient to retrodict a known cryptic site in β-lactamase and, more importantly, predict the existence of a multitude of new sites. Finally, I will present the results of experimental tests supporting the existence of my new sites. Informal Seminar: Friday, September 21, 10:30am, Genentech S204 Molecular Docking: Foundations in Statistical Mechanics David Minh (mccammon.ucsd.edu/~dminh/) I will describe implicit ligand theory, a new formalism for noncovalent binding free energies that separates the calculation into two simulation stages: (i) sampling receptor configurations and (ii) calculating the binding PMF - the affinity of a ligand to a rigid receptor - for each receptor snapshot. Molecular docking may be interpreted as applying a dominant state approximation to each stage. Implicit ligand theory provides a pathway for the improvement of scoring functions. This end-point approach uses an empirical force field and implicit solvent models to find stable conformations in the free and bound states of a system and then compute the binding free energy of each species. Here we selected 30 different p38α inhibitors that can bind to either DFG-in or DFG-out conformations. Notably, some analogs do not have ligand-p38 co-crystal structures. Our computed absolutely binding free energies yield excellent agreement with experimental data and reveal the driving forces of binding. Our results also show the dynamic equilibrium in the DFG-in and DFG-out states and explain why the conformations can co-exist.
