We seek to hire a postdoctoral fellow to develop theory to support the design, analysis, and interpretation of experiments probing the fundamentals of information-to-energy conversion out of equilibrium. The position will be co-supervised by Profs. John Bechhoefer (experiment) and David Sivak and Susanne Still (both theory). The primary location is the Physics department at Simon Fraser University (in Vancouver, BC), but there will also be extended visits to Prof. Still at the University of Hawai‘i at Manoa. This position is a unique opportunity to collaborate with leading groups of experimentalists and theorists to help realize and then analyze the performance of information-based machines, with implications for the understanding and engineering of both biological and computational systems. The general goal is to explore the constraints that determine the performance of information-fueled machines under “real world” conditions. Such constraints include the need to perform tasks in a finite time, to gather the “right kind” of information, and to deal with the complexities of systems with many degrees of freedom. In short: the goal is to bring Maxwell’s demon into the real world! The ideal candidate would have experience with statistical mechanics and information theory, and a PhD in a relevant field (broadly construed: physics, or relevant areas of chemistry, applied math, engineering, statistics, computer science, etc). But most important is intellectual curiosity, enthusiasm for research in this area, and an excellent track record in previous projects. The topic of the research relates to the development of computational methods to support novel cancer therapies and, in particular, personalized cancer immunotherapies. > > Developing effective cancer treatments remains one of the most important challenges for healthcare, and T-cell based immunotherapy has provided some very positive recent advances in cancer treatment. Cytotoxic T lymphocytes (CTLs) can circulate through the body and are capable of identifying and eliminating tumorigenic cells. The recognition of tumor depends on the specific interaction between the T-cell receptor of CTLs, and class I Human Leucocyte Antigen (HLA) receptors. HLA receptors bind peptides derived from intracellular proteins, and display them at the cell surface. These peptide-HLA complexes are present at the surface of virtually all nucleated cells, constituting an efficient surveillance mechanism by which the immune system can recognize aberrant changes within cells of the body. Although CTL surveillance likely evolved to eliminate virally-infected cells, this system now provides very promising opportunities for cancer treatment and specifically the development of immune-based therapies. The understanding of peptide-HLA interactions at scale presents a formidable problem and computational analysis has a huge role to play. The overall goal of our research is to develop novel algorithmic methodologies for the modeling and analysis of peptide-HLAs, and its recognition by CTLs, implementing these methodologies in toolkits that can be used by immunologists. Our group is interested in developing novel machine learning methods for integrative analysis of epigenomic data and single cell data, and discovering new biological principles. Our research ranges from understanding fundamental biological mechanisms to applying epigenomics to identify new drug targets and biomarkers. Our lab consists of both computational and experimental experts. We have also collaborated closely with various labs and clinicians specialized in various diseases. We are looking for candidates who are interested in developing new algorithm to analyze big genomic and epigenomic data. An ideal candidate should be highly motivated, have profound knowledge of machine learning and statistics or solid training in other quantitative sciences such as physics and engineering. Proficient programming skills are essential. Previous experience of analyzing genomic or epigenomic data is a plus.
